You can even go with one of these explanations a) What killed Yamamoto was the sword, not the arrows Yhwach summoned to blast his corpse, so his soul wasn't actually destroyed or b) The Quincies' soul-destroying powers only work on Hollows, thus everything else will just die like normal.
