*** I've just thought of a better reason. Trudy wasn't arrested because, as mentioned, she's not a soldier. She's a pilot for the company. Mercenary or not, she hasn't violated any laws by refusing to fire on natives, and unlike the science team, who by this point have destroyed company property and assaulted fellow employees, hasn't done anything to prove she's a risk. At worst she should be grounded, lectured, maybe docked pay, and at worst rotated back out, but she hasn't actually done anything to warrant arresting.

* The shuttle will blow up in one place instead of spread out over an area,which will do less damage. Plus they possibly were bombing some outlying stuff and more important sections of tree would be hit later. Most like the tree took some damage but can recover, or they went off course and hit something close to but not actually on the tree.

** The answer to the original question, of whether Jake is bothered that his actions will make humanity closer to extinction, is rather explicitly "no" in the movie. His opinion of humanity was quite negative before he went native, and deteriorates markedly onscreen. His only lingering Earth loyalty (aside from Grace and his other new friends) is the Marines, and he explicitly saw the Marines on this world as hired guns, not doing anything honorable.

** To touch on the second point, having one of your employees suddenly start smashing your equipment is an entirely valid reason to shut down their sub-operation and start demanding explanations, in the military and in the private sector. Now it could have been handled better, someone going out and asking why Jake did what he did, but the man in charge of security is a warmongering human supremacist.
