After re-reading the epilogue of Joker War as well as the Catwoman tie-in comic, Lucius never actually gave away Bruce's money to the citizens of Gotham. That excess portion of the money was stolen directly from the slush funds of Gotham's supervillains by Catwoman to be redistributed back into the hands of the city's low-income residents. Bruce's money is confirmed to be still sitting in Lucius' account in issue #101 which he did in-fact keep with Bruce's blessing after making a case for it.
