The main antagonists of ''The Angel of Reckoning'', Polaris is a cult that worships the divinity of DNA and the double helix shape. Operating in the Tohjo Continent, the specifics of their larger goals are unknown, but they have scientific, political and military means and plan to create a revolution to leverage power for their plan. They oppose any blending of organic and technological matter, which they consider 'fouling' the purity of DNA.

A scientist and high-ranking Team Rocket member. He was once the highest ranking scientist in Polaris, but left the group fourteen years after the Azrael Project began. He eventually joined Team Rocket and began providing Polaris' secrets to them.

The boss of Team Rocket. He is currently under house arrest after a failed mission by the weakened remnants of his team. This has not disabled his operations, however, as by working with Dr. Zager and Ariana, he continues carrying them out through others.

* ManipulativeBastard: He's under house arrest. Think that'll stop him from fighting Everton and Polaris?

* DarkAndTroubledPast: It's hard to imagine what she must have seen when Ghetsis attacked her home, but it is easy to imagine it being horrible considering how she acts whenever thinking of him. She claims that her identity was taken by him in an earlier chapter.

* [[BigBrotherInstinct Big Sister Instinct]]: She feels the same drive to protect Olivia that Matt does, but she exercises it in a much different way, framing herself as a CoolBigSis and friend to Olivia than the stiff ParentalSubstitute Matt became.

* DarkMessiah: Negotiates an alliance with Team Rocket through Pierce to receive supplies for her people to combat Polaris.

* MismatchedEyes: His right eye is blue, while his artificial left eye is red.

In terms of their tone and purpose, they are similar to things such as [[{{Metalocalypse}} the Tribunal]] and [[NeonGenesisEvangelion SEELE]], while in terms of appearance they clearly are influenced by the [[StarDriver Glittering Crux Brigade]].

The daughter of the late Rich Mistbloom and now Matt's student. She is still unaware of the fact her father is dead and still sincerely believes that he abandoned her and disappeared. For this reason, she is seeking to win both Gym Badges and Contest Ribbons, believing that if she does well enough, her father will return.

* OrganizationWithUnlimitedFunding: Averted. Finansielle's entire role on the Sacred Helix is to keep the organization's budget in line.

Today, he is planning to overthrow the Sacred Helix and seize full control of Polaris for himself. To that end, he has jailed Concordia and Anthea and set them to work deciphering ancient texts the other Chromosomes do not yet know about. In addition, he has ordered the Shadow Triad to hunt down his son N and the Tenganist prophet, though for what ends is currently unknown.

The leader of the fourth section; a woman who conceals her identity carefully with a helmet and armor. She manages the budget of Polaris, and has been seen to be very harsh with how the group's funds are spent.

* {{Yandere}}: It's a pretty obvious sign you've got one of these on your hands when she's willing to scream at someone like Ghetsis to justify her feelings, but on top of that, she wants to bring forth Polaris's future world purely for the sake of being with Matt.

The leader of the eighth section, whose mask is Mewtwo. He is a scientist brought on after the departure of Doctor Zager and oversaw the mysterious Project J four years ago.

He was involved in the battle that destroyed Argyros Town originally and was the one who used the Life Orb to seal away Zoroark, however, his wife Pandia was the first sacrifice.

Two young women held captive by Ghetsis. They were first seen being forced to perform before the Sacred Helix in a presentation of secrets of the Tenganist people.

* DistressedDamsel: Kept chained in an electronic cage by Ghetsis, who forces them to decipher their peoples' secrets for him while subjecting them to physical and verbal abuse that includes heavily implied starvation.
* StockholmSyndrome: Despite the above, at least Concordia shows signs of this, addressing Ghetsis as "Lord Ghetsis" in much the same way his actual followers do.
* TheStoryteller: In their first appearance, they were used by Ghetsis to tell other members of the Sacred Helix a story about the Day of Reckoning.

A military leader in 1850, he was the primary antagonist of ''The Firestorm Rebellion''. His goal was to use the ritual sacrifice of Argyros Town to free Zoroark and then overthrow the empire he served.

Primary antagonist of ''The Victory Star of Fate''. He was president of the oil exploration firm Everton International, though he sought to obtain Victini's Victory Star and take full control of the world's energy resources.

He has, however, resurfaced recently, doing research on the Meteonite for the Angel Corporation.

The leader of Section Three and the only Sacred Helix member to not wear a mask. He was the leader of Team Plasma in its affiliation with Polaris but it was folded into the main group after his failure in Unova.

Geminus is the the tenth, newest and final Chromosome of the Sacred Helix, being appointed to the council by a vote of six-to-one in Chapter 2, ''A New Rival and a New Mission''. He first appears in Chapter 1, robbing the Pewter Museum of the Adamant and Lustrous Orbs. After being appointed, he adopted the name Geminus and donned his Sigilyph mask.

Rude, profane, and more than a little selfish, Nekou Langley is a girl encountered by Matt and Olivia at the Indigo Plateau early on in The Firestorm Rebellion. After helping herself to a free meal courtesy of a credit card stolen from Matt, she ends up joining the group to pay off her debts and quickly assumes the role of Matt's "bodyguard". Despite all of her quirks, she seems to genuinely have a soft spot for Olivia, and seems to have a much more caring side as well.
