From what I can tell, the main argument against homosexuality in the Brotherhood is that there just aren't that many of the Brotherhood left, and it would be preferable to have the remaining ones breeding (because that's the main way they get new soldiers).
I'd imagine that there's still a bias against gay men in many of the factions, but it's not very severe. The guy in Westside has some nasty things to say about the gay prostitute that boards in his place, but there's no real malice behind it.
Keep in mind that the end of the world came in 2077; while architecture and advertising remained consistant since the 1950s in that universe, civil rights seem to have advanced (nobody seems to care about people being black, and the only thing that's a strike against asians is if they're Chinese communists).

StarFox Leon is one of the uncommon quintessential Camp Gay character Nintendo character... in Japan, though you can see it appear in Brawl.
Here's something I discovered on iTunes that's relevant to this topic: "Mini Gay Boyfriend." (Official site at http://www.minigayboyfriend.com .) It's basically a cartoonish, worksafe Romance Game. The player selects a love interest, and the rest of the game is a Simulation Game, or a Dating Sim that emphasizes gameplay and interaction. It does not appear to be a visual novel.

Here's one no one mentioned so far: Colonel Volgin from Metal Gear Solid 3. Seriously, how much gayer can you get? He identifies spies by grabbing them in the balls and enjoys sessions of "Beat up the prisoner with my bare hands while making comments about how soft their skin is"...

It may be a Game Mod and not a commercial game, but Noemi Laporte of Blue Planet is by far the most effective GLBT character I've ever seen in a game. She has actual depth, personality, and humanity, her sexuality is worked believably into the plot, and she's not exploited as a sex object for male fantasies.
While it's only tangentially related to games by being a manga adaptation of a video game, it would have been incredibly ballsy if they had dared to make Ruby an actual flamboyant homosexual and portray him seriously and sympathetically.

Don't ask what's wrong with me, because I don't know either.Riku and Sora from Kingdom Hearts. There is no possible purpose for that beach scene in KH II than to cement them as a gay couple. Far as I'm concerned, that shit is canon.

The one at the end. Believe me, I am taking this seriously, and not just saying any character who talks to another one wants to fuck them. The scene at the end had them trapped on a beach somewhere in non existence (I don't know, it didn't make sense then and it doesn't now), alone, forever. The two just stare into the others eyes, and say they're glad they could be together.

Well, considering most people in the wasteland are more occupied with not getting their heads lopped off by a deathclaw or getting irradiated by eating centuries-old food i doubt many people can put through the effort of being prejudiced. To other humans, anyway.
It might help that most of the gay characters in New Vegas are singlehandedly capable of turning a squadron of heavily armed psychopaths into piles of shredded organs really easily.
