  • Complete Monster: Cobra Commander is as bombastically villainous as always, and despite the heavy censorship of this series, stands out as a purely evil warlord. Using "Thor's Hammer" to obliterate the G.I. Joe base of operations, the Commander then attempts to use "Thor's Hammer" to carve off the entire East Coast of America so as to invade it and create his own country, uncaring of the massive casualties that would ensue. The Commander pulls off a variety of other terrorist acts that endanger many innocent people—all while threatening the lives of his minions and command council for the slightest of failures—and reaches the apex of his evil when he unveils the Terrordrome. Using the Terrordrome, the Commander throws all of Earth's weather into catastrophic conditions, causing floods and forest fires worldwide that endanger countless lives, and follows it up by threatening to leave entire countries in these conditions while revealing he has frozen all of the world's leaders alive to serve as trophies to his conquest.
  • Ensemble Dark Horse: Even those not fans of the show often acknowledge its take on Cobra Commander was great fun as a version equally hammy as the 1980s cartoon, but now able to throw down and practically curbstomp the heroes in a physical brawl as often as he outwits them via schemes.
  • Growing the Beard: Starting around episode 8 or so, the VAs got better (or were replaced by better VAs) the dialogue became less campy and stilted, and the plots became more complex with story arcs lasting several episodes.
  • Magnificent Bastard: Cobra Commander is a bombastic, badass "warrior king" whose fighting prowess and physical presence are only surpassed by his keen tactical mind. Escaping prison at the start of the series with a backup plan he's had ready for years in the event he was ever captured, the Commander goes on to rule his organization with respect and fear from all of his men, and even keeps track of the treacherous Overlord to ensure the cyborg's betrayals never work out. The Commander uses fake goals to distract the Joes, decimates their base of operations, and regularly beats entire groups of them in hand-to-hand combat. Always evading capture to the very end, the Commander nearly succeeds in many of his schemes, coming within seconds of victory several times over and always laughing off any defeats he faces, promising to come back with a better scheme every time.
  • Nightmare Fuel:
    • Cobra Commander himself is this. Gone are his campy moments, nearly every moment with him is played deadly serious, not to mention his plans are much more apocalyptic and world ending than before, and he also managed to soundly beat Duke in combat on one of the very few occasions. Before G.I. Joe: Resolute, this would mark the Darker and Edgier Cobra Commander to boot.
      • The very fact that this show ends on a Cliffhanger, which means that this Cobra Commander and Firefly are both Karma Houdini's as both of them manage to escape justice by the finale.
    • Episode 20, the moment when Firefly reveals he's the true spy. Grabbing Scarlet and strong-arming her into targeting Lt. Stone is bad enough, with all the creepy undertones. His bragging about what he planned to do to her afterward (while cryptic). Sounds downright sinister, not to mention creepy.
    • Episode 25, Baroness sneaks into and sit in on a meeting at the United Nations. No one even notices her until she reveals herself. Just how did she get past the guards?
  • They Changed It, Now It Sucks!: The show and accompanying toyline received a MASSIVE amount of backlash when it was first announced due to the Animesque design of the characters, and the toyline ditching the standard 3.5 inch figures in favor of larger 8 inch figures with stylized body proportions.
