To the Pokémon anime and manga:

  • Pokémon: The Series:
    • Meowth/Drifloon & Meowth/Drifblim make Team Rocket's balloon from the anime, with multiple variations of the skin.
    • Chansey/Chansey makes a Chansey wearing a nurse hat, as often seen in Pokémon Centers in the anime.
    • Ekans/Koffing makes Jessie and James, who are posed in front of a giant R with Ekans, Koffing and Meowth surrounding them, similar to the poses they strike at the end of their motto.
    • Mt. Ember has a mandatory double battle against a pair of Rocket grunts named Jessie and James. They respectively fight with a Lickitung/Arbok and a Weezing/Victreebel, which are fusions of Pokémon they used during the original series.
    • Klink/Gyarados makes the Gyarados-shaped submarine Team Rocket often used during the Kanto, Orange Islands and Johto seasons.
    • Pidgey/Rotom makes the Pidgey alarm clock seen in the anime's first episode.
      • One of the alts for Ho-oh/Ho-oh makes an entirely golden Ho-oh, as in its appearance in the first episode.
    • Chikorita/Charmander & Bayleef/Charmander's sprites depict them curled up on a rock under the rain, in a reference to the anime episode "Charmander – The Stray Pokémon."
    • Squirtle/Squirtle makes The Squirtle Squad.
    • Tentacool/Meowth makes a Tentacool possessing Meowth as a way to talk, as seen in "Tentacool and Tentacruel".
    • Venusaur/Blastoise makes none other than Venustoise, an illusory fusion of the two from "Ghost of Maiden's Peak."
    • Butterfree/Doduo's two heads represent respectively Ash's Butterfree (wearing its yellow scarf) and the pink Butterfree from "Bye Bye Butterfree".
    • Absol/Porygon makes a computer window stating "JELLY DONUTS-SPRITE ERROR" with a picture of riceballs underneath, referencing the "Jelly donuts" scene from "Primeape Goes Bananas".
    • Voltorb/Porygon makes a Porygon running away from an explosion with red and blue streams coming out, similar to the infamous scene with flashing lights from "Electric Soldier Porygon".
    • Jigglypuff/Voltorb makes Jigglypuff seen from above, as in one of the questions Ash and the others have to answer in "The Ultimate Test".
    • Alakazam/Gengar has tribal markings on its body, similar to those seen on the giant Alakazam and Gengar that appeared in "The Ancient Puzzle of Pokémopolis". One of the alt sprites for Jigglypuff/Jigglypuff also has the tribal markings of the giant Pokémopolis Jigglypuff.
    • Onix/Onix makes the Crystal Onix.
    • Registeel/Poliwrath makes a Poliwrath wearing a brace over his belly, just like Tad's Poliwrath from "Charizard Chills".
    • Sunflora/Meowth makes Team Rocket's Meowth in his Sunflora disguise, which appeared for the first time in "Grin to Win!"
    • Persian/Meowth makes Meowth in a Persian costume, as seen in "A Bite to Remember"
    • Rattata/Sneasel makes a Sneasel dressed as a chef, as seen in the episode "Hail to the Chef!"
    • Sudowoodo/Sudowoodo makes the golden Sudowoodo from "All That Glitters Is Not Golden!"
    • Mismagius/Rayquaza makes, well, the Mismagius/Rayquaza fusion from "Malice in Wonderland!"
    • Psyduck/Whimsicott is shown hanging its wet wool on a clothesline, as a Whimsicott was shown doing in an episode of Pokémon the Series: Sun & Moon.
    • Jynx/Rotom makes the RotomDex wearing his Detective Laki wig, as seen in "Crystal-Clear Sleuthing!"
  • To Pokémon: The First Movie:
    • Aegislash/Mewtwo, Mewtwo/Roserade, Rotom/Mewtwo & Mewtwo/Cradily all reference the mechanical armor Mewtwo wore at the beginning of the movie.
    • Mewtwo/Venusaur, Mewtwo/Charizard & Mewtwo/Blastoise have the same markings as the three cloned starters.
    • Mewtwo/Spiritomb makes Mewtwo asleep in his containment tube as seen at the beginning of the movie, accompanied by a slab depicting the ancient carvings of Mew found by the researchers in the jungle in the introduction scene.
    • Mewtwo/Smeargle is shown alongside a painting of the scene of Mewtwo breaking out his containment tube.
    • Mewtwo/Yamask makes young Mewtwo with Amber.
    • Mewtwo/Voltorb makes one of Mewtwo's Clone Balls.
    • Mewtwo/Cofagrigus makes Mewtwo asleep in his containment tube, with the silhouetted forms of Amber and the cloned starter Pokemon seen in Pokémon: The Birth of Mewtwo extending from the tube.
  • To Pokémon 2000:
    • Lugia/Kanghaskhan & Lugia/Dodrio feature Moltres, Articuno and Zapdos, alluding to how this movie has the three birds and Lugia together.
    • Arceus/Mew looks similar to the artwork from the Ancient Mew TCG card, which was given for free in theatres when the movie came out and also appears in the movie as Lawrence III's possession. The sprite is also surrounded by fake ancient characters similar to those the card was written in.
    • Meloetta Aria/Lugia has Melody riding on its back.
  • Unown/Entei makes an Entei carrying Delia Ketchum, both of which are sporting darkened eyes. They're also surrounded by five Unown that spell out MOLLY.
  • To Pokémon 4Ever:
    • Shedinja/Celebi gives Celebi Shedinja-like armor that ends up resembling the evil Celebi's self-shaped nest.
    • Spiritomb/Celebi has Spiritomb coming out of a Celebi which resembles its shriveled look after its Disney Death in the movie.
  • Groudon/Giratina & Reuniclus/Groudon are both referencing the fake Groudon from the climax of Pokémon: Jirachi: Wish Maker, with both of them sharing the oozy look and the former having tentacles.
  • Pokémon: Lucario and the Mystery of Mew:
    • Regirock/Unown makes rocky Unown spelling "ÜN ÜN", referencing the infamous cry Regirock makes in the movie.
    • Lucario/Lucario makes a Mega Lucario wearing Sir Aaron's hat and cape.
  • Darkrai/Palossand makes the organ from the climax of Pokémon: The Rise of Darkrai.
  • Mimikyu/Nidorina makes Nidothing from Pokémon Horizons: The Series.
  • To Pokémon Adventures:
    • One of Team Rocket's plans features them fusing Articuno, Zapdos, and Moltres, just like what they did in the manga with the power of the Gym Badges.
    • Dialga/Palkia's design is similar to the one used in the manga for the legendary Pokémon statue found in Eterna City.

  • Stufful/Rhydon, Stufful/Kangaskhan & Kangaskhan/Sableye all make the Substitute doll. The first one is based on the design from Pokémon Stadium, while the others use its modern design.
To the games - Generation 1
  • Golbat/Porygon, Porygon/Golbat, Quagsire/Golbat, Pinsir/Golbat & Lickilicky/Golbat all resemble Golbat's infamously unnerving sprite from Pokémon Red and Blue.
  • Drifloon/Pikachu makes Flying Pikachu.
  • Porygon-Z/Kabutops makes a glitchy Kabutops fossil, referencing the variant of the MissingNo. bug that uses the Kabutops fossil sprite. Marowak/Kabutops also makes the Kabutops fossil, albeit without glitchy effects.
  • Larvitar/Porygon-Z makes the default Missingno. sprite.
  • Porygon/Rhydon makes a Rhydon with Bill's face and hair, implied to be the result of his fusion with a Pokémon.
  • Mew/Bastiodon & Celebi/Mew both feature Mew hiding under a truck, referencing a notorious Urban Legend of Zelda about the truck parked on the Vermilion City dock hiding Mew.
  • Rhydon/Palossand makes the two statues at the entrance of any Gym, complete with the guy saying "Yo, Champ in making!"
  • Regirock/Kingler makes Kingler Rock.
To the games - Generation 2
  • Slowpoke/Torterra & Ho-oh/Torterra feature Slowpoke Well and Bell Tower on their shells respectively.
  • Youngster Joey appears as an enemy trainer in Route 24, complete with his iconic "top percentage of Rattata" line.
    • The Rattata/Unown fusion also references the line, by taking the form of a % sign.
  • Celebi/Palossand makes the Ilex Forest shrine.
  • Ho-oh/Palossand makes a tiny version of Bell Tower.
  • Ho-oh/Smeargle is shown alongside a painting showcasing the Burning Tower's fire, drawn in Gold and Silver's sprite style.
  • Rotom/Squirtle & Squirtle/Remoraid both make the SquirtBottle from the Generation II games.
  • The final fight in the postgame is the Red vs Gold fight, only this time you play as Red.
  • Pikachu/Lapras is wearing Red's hat and jacket and has Mount Silver in place of its shell.
To the games - Generation 3
  • Regigigas/Regirock makes a slab with writings in Braille over it, as in the Sealed Chamber. The text on the slab appears to be the same as the inscriptions on the entrance and on the door of the first room of the Sealed Chamber, albeit in French. An alt sprite has a Relicanth and a Wailord around the slab, referencing how the two Pokémon are needed to solve the final puzzle of the Sealed Chamber.
  • Deoxys/Porygon & Stunfisk/Deoxys both make the triangular meteorite Deoxys is encased in the Birth Island event and at the beginning of its fight in the Delta Episode. The meteorite is also referenced by Deoxys/Omanyte, Deoxys/Smeargle & Deoxys/Spiritomb.
  • Pokémon XD: Gale of Darkness:
    • Lugia/Lugia makes Shadow Lugia.
    • Rotom/Groudon makes the Robo Groudon.
  • Pokémon Mystery Dungeon: Rescue Team:
    • Kecleon/Kecleon makes the Kecleon Shop.
    • Cubone/Palossand makes the custom house for a Cubone player character.

  • Roselia/Torterra has Floaroma Meadow on its tortoiseshell.
  • Gengar/Haunter makes a Haunter that is holding an Everstone with a Gengar trapped inside, with an alt sprite depicting the overworld sprite of a Beauty from the Sinnoh games: the whole thing is a reference to Mindy, the infamous trainer from Snowpoint City who trades the player an Haunter holding an Everstone and then mocks the player because it didn't evolve as they would have expected.
  • Giratina/Torterra & Arceus/Torterra have respectively Distortion World and Spear Pillar on their tortoiseshells.
  • Giratina/Gastly & Giratina/Tangrowth both take the appearance of Giratina's shadow coming out from the Distortion World as seen in Pokémon Platinum.

  • Arceus/Sableye holds a mirror that depicts the floor pattern from Sinjoh Ruins.

    • Dialga/Dialga makes Primal Dialga.
    • Dialga/Klink & Dialga/Klang resemble Time Gears, culminating in Dialga/Klinklang having Primal Dialga's head poke out of a structure resembling both the Time Gears and Temporal Tower.
    • Dialga/Dusknoir uses Primal Dialga's color scheme.
    • Darkrai/Dialga's hindquarters sport Primal Dialga's color scheme, as Darkrai was the one responsible for Dialga going mad in the first place.
    • Wigglytuff/Torterra features Wigglytuff's Guild on its shell.
    • Torterra/Dialga has two skins where Hidden Land and Temporal Tower can be seen on its shell, with the second one referencing Primal Dialga's palette color.

    • Rotom/Chansey makes an Egg Incubator.
    • Mimikyu/Pikachu creates a Pikachu wearing a Mimikyu outfit, like in the Halloween 2019 event.
    • Articuno/Unown, Zapdos/Unown & Moltres/Unown make respectively the symbols for Team Mystic, Team Instinct and Team Valor.
    • A trainer on route 23 challenges you by asking whether you're on Team Valor, Mystic, or Instinct. After you beat her, she gives you one Razz, Nanab, and Pinap berry, and remarks that she was trying to tap the screen to attack but it wasn't working.
    • Rotom/Porygon2 makes a Rotom Phone with Pokémon GO playing on it, with the screen showing the player trying to catch a Porygon2.

  • Voltorb/Machoke & Electrode/Machoke both make Ball Guy.
  • Pokémon Unite:
    • Torterra/Altaria is carrying Remoat Stadium on its back.
    • Rotom/Mewtwo makes the victory screen, showing a Mewtwo user winning against a Cinderace user.
  • Paldiatina resembles the Eterna City statue from Brilliant Diamond and Shining Pearl, even though one of its fusion components has nothing to do with the statue.
  • To Pokémon Legends: Arceus:
    • Arceus/Rotom makes the Arc Phone.
    • Palkia/Arceus makes Origin Forme Palkia.
    • Paras/Paras makes an enraged Alpha Paras.
    • Cyndaquil/Cyndaquil makes a tiny Hisuian Typhlosion.
