Barney sings Danny Boy in another episode in a much later season, but not in Homer's Barbershop Quartet. The "accidental audition" the group finds him in is singing "Too-Ra-Loo-Ra-Loo-Ral" while looking for a toothpick in a bathroom stall. I would've edited it myself but I've never seen Can't Stop the Music so I don't know if it's still a reference or not.
