Not sure if Skyrim counts as an example of this. Early in the game, you get choice as whether to follow an Imperial soldier or one of the Stormcloaks while escaping Helgen, but that just nudges you in the direction of one of the factions in the civil war side-quest, and the sandbox nature of the game means there's nothing stopping you from saving the Stormcloak and then joining the Empire or vice versa .
