Hinx is able to follow Bond and Swann onto the train not using the tracker- M has ordered Q to destroy it- but most likely because after finding White's body, he was able to follow the clues (Austria to Tangier, then the one train that would get them anywhere near SPECTRE seemed likely they'd be on-also how the car found them... Guessing, but they seem fair guesses, when you add the satellite coverage Blofeld still had access to even without nineeyes.
