I haven't read the story so I guess it's explained there but going by the real Dark Souls the reason for human vs undead discrimination doesn't make sense because
1) There is only one real human and she's a Badass Normal who is there because she wants to see her dad.
and
2) all the merchants are undead themselves with two being very close to hollow and another being host to parasitic eggs (not that he minds).
But again I'm sure it's explaned in the fic.
