I don't think there's any indication in the series that Reed is bigoted against mutants. Quite the opposite, flashbacks to before the series (IE the girl in the bowling alley) indicate he was always sympathetic, but naively believed in upholding the law as written.

It was only his experiences with Sentinel Services that revealed that he was blind in his faith in justice.
