Meghan [=McCarthy=] explained them as canon to the show at the time in the sense that while Equestria Girls events don't directly affect the show, she made it a point to mention that Twilight did have an experience that she learned from, and that Sunset exists within the [=FiM=] continuity/universe, but I have no idea if the current directors have recently retconed that bit as a different continuity or not (non-plot relevant Flash Sentry cameos notwithstanding).
