Most crossovers I've seen are treated as canon, even if they're rarely mentioned.
It's just a case-by-case thing.
I hope we have the same understanding as to what "canon" is, though. Perhaps I shouldn't use that word in the first place...
What I meant is that usually, stories (especially ones released after the crossover) wouldn't acknowledge the crossover in the past. What I'm more interested in, is for works that do acknowledge their crossover.

I was introduced to the concept of crossovers through fanfiction, so the idea that "crossovers remain canon in source works" is the default kinda baffles me.

I don't get the thing behind Fake Crossover.
Isn't it the norm that crossovers aren't "canon" to the works' timeline? And thus it's more notable when the crossover is in fact acknowledged as canon?
