I know you said that it was more of a personal thing than anything else, but I don't really see that one needs to actively make use of animal traits to justify making one's characters animals. Sure, clever usage of those traits can greatly enhance a work, but just because a cast of characters could be humans without the work losing anything doesn't mean it necessarily has to.

Same here. My still-not-started comic has animal characters for aesthetic reasons (namely, Furries Are Easier to Draw and I had a couple cool concepts, one of which is a Shout-Out). Not much would change if they were humans, but they just feel "right" to me as animals. That said, I freely admit bias to animal characters.

I have to admit that this Ewe-La-La storyline leaves me a bit uneasy. With the "singer is not who they seem to be" angle, I feel like they're paralleling the drag queen phenomenon. You know, the "Hey! You're not a **real** girl! What the Hell are you trying to pull" bit.

I am going to have to disagree with the text-walls on the last page for a number of reasons. There are good points in there, but I take issue with a number of the arguments and the way that they are framed beyond just, well, coming to a different conclusion—for example, complaining about the switch from colour to black-and-white from a Watsonian perspective while ignoring the external reasons for the change. But so it goes. At least there's no implication that anyone here has awful taste for reading it.
I do find it strange that you should be ashamed for reading a popular web-comic because it is popular rather than because it is, say, bad. Although I would certainly not call Gunnerkrigg Court "bad" by any stretch of the imagination; to the contrary, I love it to bits. Maybe not comparable to Poppy beyond the steady improvement on a solid but unevenly-executed foundation—a point that I do agree with—but an exceptional work nevertheless, and well deserving of its popularity.
As an aside, it is fun to flick through the sketches and world-building notes on Morbi's blog. They hint at a number of interesting developments in the future, and are generally just interesting in the capacity of watching things coalesce.

I actually am, although I do think that the last arc was a bit weak. Morbi's statement that it would have worked better earlier in the story is absolutely correct.

I didn't say it was filler. I said I thought that it was on the weak side where it was placed and agreed with the author that it would have worked better earlier. It has some fun world building and probably a bit of set-up for something else down the line, but it wasn't as snappy as it could have been.

No, "filler" is just there to kill time without boring the audience. This arc clearly had a purpose beyond just wasting time. It is a "breather" chapter, but there is set-up involved.
It's funny that you're being defensive in a way that comes off as insulting to the arc in question. I liked it, and I really like this comic as a whole, but should it be above criticism? Absolutely not!
