We know Sally misses the baby she had by a previous lover, that died at a young age. She and Julian definitely had sex, and the timing of her departure at the end of the book—not telling Julian and Dipper that she's leaving, or letting them know where she is—makes me very suspicious. By this time she knows perfectly well that if she let them know about her pregnancy, she'd be subject to the same overprotectiveness that annoyed her so much earlier in the book.
