From a plot writing standpoint, it makes much more sense if Absolute Power is the "canon" ending. The Absolute Justice ending essentially resets the status quo to the beginning of Injustice 2 - we both begin and end with Superman imprisoned and Batman leading the responsibility of protecting the Earth. Following the Absolute Justice ending, Injustice 3 would have to retread the same plot points as Injustice 2 of how and why Superman was freed and returned to conflict with Batman. Starting off in the Absolute Power ending, however, provides a plot with drastically more potential and creative freedom.
