• Homura's breakdown in chapter 13 to Madoka about Hitomi's kidnapping. It truly shows just how much Homura blames herself for what has happened that she is reduced to a crying begging mess while trying to convince Madoka that she doesn't need to contract and becoming a Magical Girl.
• The situation with Kyoko's past is even worse than canon, because not only was her parents a Soulbound, but unlike canon, Momo's death was a complete accident that could have been avoided. And the worst part is that Kyoko doesn't find out that Momo could have even been saved until Kyubey tries to use that information in an attempt to get her to become a Witch.
