Seven years have passed since Simon defeated the Spiral King, and a new civilization has risen from the ruins of Teppelin: Kamina City, populated by both humans and beastmen and whose council consists of Chief Advisor Rossiu, Kittan, Dayakka, Jorgun, Balinbow, Iraak, Kidd, Zorthy and Simon as Supreme Commander. Humanity has advanced a lot during the past seven years. Recalling Lordgenome's final words, a probe has been sent to the moon.
Kiyal and Kiyoh (now Dayakka's wife and pregnant) convince a visiting Nia to accept Simon's marriage proposal. Soon enough, Simon is informed that Viral has been causing trouble. Gimmy and Darry, the now teenaged commanders of the Graperl (mecha based on Gurren Lagann) squadron, manage to subdue him. Viral then reveals that he was protecting humans who wanted to live underground but had been forced to move to the surface, much to Simon's consternation.
Later in the evening, Nia calls Simon to tell him that Kiyoh gave birth to a baby girl named Ane. Ane turns out to be the millionth human. A portal in the sky opens and from it emerges a strange machine that begins attacking Kamina City. Nia then disappears. Trying to stop the machine's attack, Gimmy and Darry lead the Graperl squadron to fight but to no avail. Simon shows up in Gurren Lagann to combat the machine. Using Gurren Lagann's drill to turn the machine's energy against it, it then shatters into hundreds of energy blocks that explode, destroying whatever buildings they touch.
An utterly altered Nia, appearing as a hologram, announces to all watching that she is a messenger of the Anti-Spirals, who declare that since humans have achieved Spiral Power Danger Level Two, the Humanity Extermination System has been activated.
