2* SugarWiki/AwesomeMusic: The soundtrack. Yes, there is a soundtrack ''to a doujinshi manga.'' However, special mention goes to "Girl" and "Holy Day". 3* CatharsisFactor: [[spoiler: SEELE's AdaptationalKarma. There is a massive OHCrap as they realize that unlike in canon, their plans have been thwarted.]]
4* EndingFatigue: One of the "strikes" against the series. There are a few moments of, "Aw, that's a good ending... oh, wait, there's more."
5* FanonDiscontinuity: Fans of the work usually like to pretend that ''1.5'' (which was made after the main story was completed) doesn't exist since it's out-of-character smut. Skipping it won't affect the flow of the main story at all, except for the reveal of [[spoiler:Asuka's pregnancy]] which is handled much more gracefully in ''2''.
6* FightSceneFailure: [[spoiler:One of not when Rei is using the positron rifle against the MP Evas. In one panel the shot she fires is clearly about to hit an Eva in the head, but the next panel has the shot hitting it in the stomach.]]
7* HilariousInHindsight: ''RE-TAKE'' kind of prefigured/predicted ''Rebuild'' in terms of being a retelling that changed up stuff, and the names are even similar. And now it's gone full circle with ''RE-TAKE Kai'' which uses stuff from ''Rebuild''.
8* HypeBacklash: ''RE-TAKE'' used to be held in extremely high regard, to the point where many readers considered it to be actually good enough to be an actual sequel to ''Neon Genesis Evangelion'' proper. While the doujin still holds this reputation today, as time went on from its release to now, more people have the opportunity to read it and some come out having less of a glowing opinion towards it. Plot and characterization oddities such as Rei becoming a {{Yandere}} (culminating in her [[spoiler:hanging herself upon being rejected by Shinji]]) and [[spoiler:Asuka's mind reverting to that of a child's, bringing in a bit of {{Squick}} factor when she has a child with Shinji]] have soiled the experiences of a few readers, leading them to wonder how it got so popular in the first place.
9* IronWoobie: While Shinji was debatably this in the original series, he certainly fills out this role in this story. This is best exemplified when he [[spoiler:goes off to fight the MP-Evas to save Tokyo-3, even though he knows it's essentially a suicide mission]].
10* JerkassWoobie: [[spoiler:Ghost-Asuka is far more cruel and mean-spirited than she ever was in the main series, but that's hardly surprising considering what she went through.]]
11* MoralEventHorizon: [[spoiler:SEELE's actions during the series take on the events of end, where like in the normal series, the virtually destroy Tokyo-3 and fully intend to murder everyone in NERV. Thankfully they don't get away with it this time.]]

13** In later issues of the uncensored doujin, the {{Fanservice}} scenes are increasingly shoehorned into single pages of the story in ways that make it clear that they were trying to fill a quota in what was becoming a character-driven story instead of PornWithPlot. This is part of the reason why there are fans who prefer the All-Ages version.
14** ''"Love might be an illusion, but our hearts aren't lying."'' Complete with an ''Manga/AttackOnTitan'' heart-thump to emphasize the seriousness of his love.
15* RescuedFromTheScrappyHeap: Shinji becoming a {{Determinator}} to extreme levels as well as becoming much more heroic puts him in a much more favorable light in the fans view than in the main series.
16* ShockingMoments: Lots.
17** The end of ''1''. Shinji and Asuka have confessed their love and had sex, Shinji thinking about how much better things have gotten thanks to his dream. Then a second, much more mean spirited Asuka shows up. Right after that, Shinji learns that [[spoiler: [[DrivenToSuicide Rei has hanged herself]].]]
18** In ''3'' [[spoiler: Asuka turns out to be alive, only for it to be a hallucination caused by Ghost Asuka. Then it turns out Asuka really is alive.]]
19** Also from ''3'' [[spoiler: Shinji is revealed to be an Angel.]]
20** ''4'' [[spoiler: Rei reveals that she can see Ghost Asuka. Prior to this the implication was that only Shinji could see her.]]
21** Also from ''4'' [[spoiler: a mysterious girl who looks like a younger version of Asuka shows up and talks to Ghost-Asuka.]]
