[[WordOfGod Head writer and producer Greg Johnson]] explained that "The way we see it, Magneto experimented on him in an attempt to trigger the X-Gene, and succeeded," but why Magneto is so adamant that Kurt doesn't know the truth about his past is never elaborated on.
** Several minor characters had hints of complex backstory elements, such as Ray's history with the Morlocks, or the tease that Colossus was ForcedIntoEvil by Magneto, but ultimately none of this is explored. Piotr also had a ShipTease with Kitty that never went anywhere.

They Wasted A Perfectly Good Plot is for ideas that were included, but not fully explored in a satisfying way. These are all plotlines that the writers never got to include because the show was cancelled.


** Several plots and ideas were left hanging, including-but-not-limited-to [[WhatCouldHaveBeen Jean becoming the Phoenix and the debut of Mister Sinister]], or the David/Legion plot, Gambit and Colossus potentially joining the X-Men, etc. The last season was only ''9 episodes long'', meaning that many of the plans they had couldn't come to fruition.

Was Scott and Jean's relationship ever really that prominent? A Romantic Plot Tumor is a love story that's widely seen by viewers as receiving inordinate focus; this entry makes it sound like it was only ever disliked by one or two factions within the fandom, and that Scott/Rogue fans only disliked it because they preferred Scott with someone else (not because his relationship with Jean took up too much focus).


* RomanticPlotTumor: Brotherhood fans and Scogue fans consider Scott and Jean's relationship this, as to be expected given how often they received RonTheDeathEater treatment from them. It took three seasons of them developing from close friends into a committed couple, so for those wanting to see Brotherhood hijinks or those that wanted Scott with Rogue, their time together is a chore.

** It's one of the staples of the franchise that almost every named character is a woobie to some extent. Scott's parents both died in an accident that also caused him to lose control over his powers, Jean's powers are ''extremely'' dangerous and hard to control despite how much she works on them, Kurt has to deal with the fact that his mother is a supervillain and is ostracized because of his appearance, Kitty is bullied for being too smart, Logan has no memory and was victim to experimentation that still causes him to have episodes of PTSD... And that's just the ''important'' characters.

** "Walk On The Wild Side" comes off as an {{Anvilicious}} "feminism" episode that has just gotten worse with age, but since it's filler, people who dislike it tend to simply ignore its presence.

* MagnificentBastard: [[Characters/MarvelComicsApocalypse Apocalypse]] himself is presented in this series as [[AdaptationalNiceGuy a far less sadistic villain than usual]]. Born En Sabah Nur and left to die in the desert because of his status as the first mutant, En Sabah Nur was taken in by the warrior tribe of Baal, trained into their best fighter and destined for greatness. After the slaughter of his surrogate family by jealous, prejudiced humans, En Sabah Nur took the name Apocalypse and swore to bring the entire world under his boot. Using his intelligence to reverse-engineer powerful alien technology to suit his needs, Apocalypse set up hidden bases throughout the world, and even though he was betrayed and imprisoned by his allies at the time, Apocalypse bides his time until he is able to reach out and use the likes of Mesmero to orchestrate his resurrection. Immediately swiping away the X-Men and Brotherhood alike, Apocalypse turns multiple of their number into his "Horsemen" and uses their natural powers to assist him in his plan to transform all mankind into mutants who will live in [[UtopiaJustifiesTheMeans a utopia of Apocalypse's design]].

** Gambit is a [[GentlemanThief charming thief]] who joins the Acolytes as one of Magneto's more promising subordinates. Frequently acting as the group's [[TheReliableOne voice of reason]] and lasting the longest in fights that see his allies otherwise unceremoniously battered, Gambit notably plays a major role in detaining a mystical guardian for Magneto, running the unstoppable beast over with a bus that he then explodes with his power. With Magneto's defeat and the disbandment of the Acolytes, Gambit sets off on his own and kidnaps Rogue to recruit her aid in rescuing his adoptive father from a rival crime family, gradually winning over and manipulating her into volunteering her services to navigate the multitude of traps surrounding his father. A dashing rogue with a heart of gold underneath his duplicitous methods, a vision of the future even shows that he will one day join the X-Men, putting his skills to use on the side of justice.

* UnconvincinglyUnpopularCharacter: In the tie-in comics written by Devin Grayson, twice have people referred to the Xavier kids as freaks or make a deal about how "weird" they are... despite the fact that Jean is shown to be VERY popular in the actual TV series, and Scott and Kurt, while not shown as particularly popular, are shown to be very good at making girls dig them. While it's once mentioned that Jean is considered 'Ok', and someone makes reference to having a crush on Scott, it really comes off as weird that it's made into a minor plot point despite it never coming up in the series... until The Reveal, but the comics are based before that happening.

** At the end of "X-Treme Measures", [[spoiler: the creator of the drink promises Professor X to stop selling the drinks. But when Prof. X leaves, the creator gets out his phone and calls someone to tell them about it, with obvious malicious intent toward mutants]]. But it never goes anywhere and we never hear about it again. This, along with a few lose plot threads found in the fourth season, could probably be attributed to Marvel deciding to axe the series.

** This series turned Kitty Pryde/Shadowcat into one for the franchise. While pretty well known to diehard fans, the success of the series led to her getting an expanded role in ''Film/XMenTheLastStand''. This version's portrayal of her is beloved for her development and AllLovingHero persona.
** Kurt Wagner/Nightcrawler likewise - who was a bit better known and had been featured in a few episodes of the 90s series. But this series boosted his mainstream popularity, again leading to an appearance in ''Film/X2XMenUnited''.
