Perhaps for some strange reason, the change from Lily!Morgan to Lindsay!Morgan was due to the fact that Sally simply moved on to another universe and assumed another identity instead of being with her family during the end of the film, even going so far as to taking Gilbert's sense of sarcasm with her.
