We see Amy murder Kovarian (well refuse to help her but Amy sees it the same way regardless) in the TimeCrash timeline of "The Wedding Of River Song" but River says it was in an aborted timeline in a world that never was, suggesting that the Kovarian's death doesn't count in the real timeline, but we never see her again. So what happened? Eventually the Doctor found her, he couldn't save Melody, she had to become River, but he wasn't going to let her escape the consequences, the thing is Kovarian stole the childhood of the woman he loves, stole the child of his best friends, ''and'' rendered Amy sterile, robbing them of ever having children. So while the Time Lord usually known as The Doctor... but that day, he wasn't The Doctor.

If memory serves it is mentioned at least once that The Flesh as it appears in the Almost People 2-parter is very early and represents a primative version of the technology as it would appear in the future. It is easy to presume that a key part of this is to ensure that, unlike the more primitive iteration the Flesh does not assimilate the minds of the users.


Beyond the obvious fact that, morally, the only way that the technology would continue to be used, it also explains why, after being such a massive advocate for Gangers being individuals, the Doctor somewhat callously destroys Amy's Ganger; it was a later form of the technology, which wasn't individual.
