** During the first-person fighting sequences, defense against the boss is boiled down to just this trope: slam down a pair of keys, pull down the analog sticks or yank the Wii Remote and Nunchuk backwards (depending on the platform) to evade the attack and avoid taking damage. Succeed and you can get a chance to wallop the villain to your heart's content. Miss three of these cues, Spidey will be down and out for the count.

** Ironically, in the comics, Doom 2099 assumed that Miguel already ''had'' a spider-sense due to his experiences with Peter and the fact that the two have almost identical powersets even if the mechanics of how they worked happened to be different, while in the alternate 2099 ''Timestorm'' comic, Miguel actually ''did'' have a spider-sense, which makes it somewhat ironic that the game developers chose to use the original version of Miguel, as it would have removed need for a handwave like having Madam Web give him one.

** The female Doctor Octopus is stated to be Carolyn Trainer. This character is the daughter of Seward Trainer, a friend and mentor to Ben Reilly, the clone of Peter in the modern day in the Amazing Spider-Man timeline. Ben would later go on to become the Scarlet Spider before briefly becoming Spider-Man directly. In the course of his time as Spidey, he would battle Carolyn when she became the new Doctor Octopus.
