* WhatCouldHaveBeen: This tale was originally written as the final chapter of the "Project: Alternate!Gentaro" arc simply known as "Gentaro's Epilogue", but was retooled into a SpiritualSequel that connects it to the "Madoka arc" to avoid an ArcFatigue and set a path to the next arc.
** Sora and Ruby were suppose to return to Space Paranoids with Diancie. Instead, the setting for Act Two is [[Film/TronLegacy The Grid]], and Sora wears [[DarkIsEvil the appropriate armor]] (it is never stated if Ruby also wears different armor).
*** Speaking of costume change, Sora was not suppose to be changed into his Halloween Town outfit until Act Three. This leads to the "witch hunt" that happens over the second half of Act One.
** Originally, Team Rocket was suppose to blast off like normal at the end of Act One. This was changed to Bewear saving them given its positive reception among the fanbase. Additionally, one of the authors originally planned to have Snake Eyes tranquilize Team Rocket.
