Once they removed their masks to calm Elizabeth down so she wouldn't shoot them, they realised that they most likely infected anyway. Putting a mask back on wouldn't help by that point.

Yes, a 40mm automatic grenade launcher (or any comparable weapon from 1980s onwards) would be more effective at longer range - but you don't want to kill a 5 ton predator anywhere within line of sight of your camp. All that will do is attract *multiple* 5 ton scavangers. Killing them will just make the problem worse. Irrispective of whether this was the writer's intention, it's actually pretty sensible.
