* AdaptationInducedPlotHole: The anime is said to be set 18 years after Ultraman left Earth instead of 40 years after. However, considering that Hayata was 25 in the original series and 56 in the anime, this new timeframe simply doesn't work.

** In the manga, Yapool designed the Taro Suit to contain Kotarou's flame powers, which had a cooling system and numerous heat vents. In the anime, the Taro Suit was just an Ultraman Suit that Yapool happened to be working on, which he decided to contain Kotarou with when he lost control of his powers. This makes the fact that it still had the aforementioned heat vents and cooling system comes off as ContrivedCoincidence.

* InternalDeconstruction: The idea of the Space Garrison is deconstructed: essentially, they are an army of superpowered interstellar vigilantes, who answer to no power other than themselves, operate based solely on their morality, and are both willing and powerful enough to wipe out entire species if they don't conform to their idea of "good". This is what ultimately led to their war with the Star Cluster Council.

** In the final season, Mephisto explicitly stated that his goal is to kill all ''four'' Ultramen, the implication being that he only considers those who possess the Ultraman Factor and Spacium energy to be Ultramen. However, not only does this distinction seem entirely random (Temperor considers all of the Ultras other than [[spoiler:Bemular]] to be imitations in the manga), but that ignores the fact that ALL of the Ultra Suits were powered by a Spacium core and most have some form of Spacium weaponry.
