** It's possible that there were several factions by modern times, and Amaru's came out on top, especially as Ana's faction were basically wiped out by Lara and the Deathless, and that most of the cells Lara and Jonah have been wiping out are mostly from the "Christian" faction.

** Jonah and Lara had to return to Kuwaq Yaqu to request a lift to San Juan from Abby. It's possible after the three left, Trinity came looking for Lara and found someone who'd heard something in the village. Or they possibly tortured for the information. Considering Trinity was willing to force children into working for them to get back at their parent for being unable to work, this troper definitely wouldn't put it past Trinity to do such a thing just to get a bead on Lara's whereabouts.

whereabouts. She has, after all, been wiping out a majority of their forces and has been a rather large thorn in their sides for years. Even with Amaru's wavering on having Lara killed, Commander Rourke has no such qualms and hasn't exactly been secretive in his desire to get back at Lara and kill her. Torturing innocents and killing them isn't beneath him.

* How the hell did Trinity know to pop up at the Emperor's tomb? Two Serpent Guards go in with the correct password, then suddenly Rourke is blithely roaming the streets of an Incan relict city in his modern military gear without anyone being the least concerned about it, and gunning down the queen. But it gets weirder - Trinity could not possibly know what clue Lara found in the tomb, so why on Earth are Dominguez and Rourke cheerfully waiting on the surface to snatch Jonah after Collapsing Floor Trap #902 separated him from Lara?

[[folder: How did Amaru become the head of Trinity?]]

* Amaru is a native of Paititi, and his primary concern is the continued safety of that city. He's a follower of the Mayan gods, and a firm believer in their divine power, around which his entire plan is based. He seeks to remake the entire world to safeguard his home city, a goal he makes no secret of. By contrast, Trinity is an ancient Christian organization. They were agents of Rome, hunting heretics during the middle ages, sending conquistadors into Mesoamerica, and selecting commanders who believe they have a holy mission because of their stigmata. Their symbol is either an angel, or Jesus on the cross, depending on the rendering. They seek to claim and exploit ancient sources of power, exploiting or killing hidden civilizations in the process. How in the world did the former assume control of the latter when their goals and values seem so openly at odds?

** Possibly arrogance? They had tons of heavily-armed soldiers defending them, so they probably felt that a bunch of primitives such as the Yaaxil couldn't do anything to hurt them.

* Why the hell did Trinity land their High Council in a unsecured location in the middle of a running battle against an unknown number of enemies while suffering heavy casualties? It really makes no sense for them to risk their lives, and it doesn't hide a lazy attempt to conveniently wipe the entire Trinity organisation then leave fans wondering what happened to the rest of them in future games.

Most likely because it's made from strong wood. Maybe black iron wood.

** Also, while a skull is stronger than many things... it is a hollow shell with soft tissue inside. The haft of Lara's bow is solid wood, which is probably harder to outright crush.
