When measured against the entire planet, continent. . .whatever landmass they are on one city that Discord cannot function in and we don't even know when the throne was completed/moved there could be incredibly easy to overlook.

** Trixie explains her problem with Twilight to Starlight in this very episode: she's jealous of Twilight. Twilight has everything Trixie wants: magical power and skill, friends, popularity, fame and respect. So while she's not actively pursuing a plan to get back at Twilight being around Twilight stirs up those feelings and in a moment of weakness she gave into them and took advantage of the situation to beat Twilight at something. It's the same reason she makes passive aggressive comments at Twilight in the season finale. It's a flaw she slowly overcomes as she becomes more secure in her own life and accomplishments.

** In order to pursue this path Thorax had to abandon the ways of the Hive and leave the hive entirely. As a result of this the other changelings were hostile to his presence and Chrysalis nearly killed him just to set an example.
