The Star Beam was temporarily negated by a comparatively mundane power boost, and Starlight was the only character who tried countering it with a mundane shield spell. In short, we fans incorrectly, but understandably, assumed they were omnipotent forces of good when in reality they were merely powerful yet fallible tools.
* Season 7, which the very next comics tie into, revealed the Elements were grown by one who also had and overly orderly mindset. And it took until Season 8 for the source of the Element to gain sapience which would let it let it tell right from wrong.
