* When Sayaka reintroduces herself to Makoto during Episode 1, Junko can clearly be seen behind her, fiddling with one of her MegaTwinTails with an odd expression. It's because she's actually Mukuro, and not used to having such long hair.
* During TheMole scene in Episode 5, Monokuma says he can tell them anything "aside from my three sizes", giving away that the mastermind is a woman.

* It's mentioned in the first chapter that cults have become more common after "that incident". That incident happens to be [[VisualNovel/DanganronpaTriggerHappyHavoc the Tragedy]].
* The title's font bears a resemblance to ''Danganronpa'''s signature title.
* In Chapter 3, Saiyama is killed in a similar manner to Mukuro Ikusaba. Chapter 8 reveals that she was indirectly responsible for making Hijirihara [[InLoveWithYourCarnage obsessed with serial killings]]. Chapter 10 reveals that this also happened to Fujigawa, [[KnightTemplar for completely]] [[HumansAreBastards different reasons]].
* In Chapter 8, a flashback shows Fujigawa accidentally stepping on Hijirihara's face. The flashback in Chapter 10 shows a panicked Fujigawa stomping the class representative's face after the Giboura Massacre.

* There are a number of references to a cows present in the Byakuya side of the story, with the deceleration mentioning a "pitiful cow" somewhere in the world and Taeko's title of "Cow Killer". It's revealed at the end of the first volume that the Togami Conglomerate's DarkSecret is tied the Kudan, a cow that can predict the future.

* Near the end of Volume 2, Fuhito contacts Kyoko and reveals that Shinsen is The Variationist, which comes off as very odd since it was said there was jamming equipment in place. As Volume 3 reveals, it most probably wasn't Fuhito talking...

[[folder:''Danganronpa Another Episode: Ultra Despair Girls'']]
* The very first promotional image for the game shows Komaru striking almost the exact same pose Junko Enoshima has in her official art.
* When the kids are discussing Masaru and Jataro's deaths, it's explicitly noted that in neither case was a body found. Turns out neither are actually dead.
* When Nagisa is explaining the motivation behind creating a children's paradise, Komaru quickly points out how implausible it is that ''every'' child in the city would hate adults as much as the Warriors of Hope do, to the point of wanting to murder their own parents. Nagisa just [[HandWave hand waves]] her rebuttal, saying that adults are so horrible it's natural for children to want to get rid of them. It turns out that Komaru was right. The Warriors of Hope are the only children acting out of their free will, while the Monokuma kids are being brainwashed by the helmets they wear.
* Kotoko's statement about liking sweet things and hating salty ones are an indication of how she was abused in the past.
* Why would a little girl in a wheelchair have a room that could only be accessed by a ladder? This clue eventually becomes the clue to finding the real door leading to Monaca.
* Some of the Warriors of Hope refer to Komaru as "Big Sis". [[BigBad Who else do they refer to as Big Sis?]]

* For starters, take a look at the cover shown on this page. Now notice which side of Monokuma's face Yasuke is on...
* Pay close attention during the first scene between Ryoko and Yasuke. The latter visibly hesitates before stating that the Parade might be orchestrated by a single person. Yasuke doesn't give his reasons as to why he believes that... mostly because he has perfectly good knowledge of what is going on.
* When the Steering Committee confronts Yasuke, it's vague at first as to what they're talking about. With the ending in mind, it becomes clear they're talking about his ability to erase people's memories.
* When Ryoko sees Junko for the first time, she gives a fairly cohesive description of her, but as for her face, she only describes her BlackEyesOfEvil. This is a major clue to TheReveal that "Junko Enoshima" is Mukuro in disguise.
* As Junko gives a [[BreakThemByTalking breaking speech]] to Ryoko detailing her desire ToCreateAPlaygroundForEvil, she mostly refers to herself in the third person. It's another hint that Mukuro's impersonating Junko.
* When Ryoko's talking about ThePowerOfLove in regards to Yasuke, Isshiki responds that love can cause people to do crazy and evil things. Now what is Yasuke driven by?
* After Ryoko knocks Isshiki out, he suddenly reappears unharmed. It turns out there's more than one Madarai running around.
* At one point, Ryoko is tied to Yasuke's bed while he is under it—something that's played for comedy. Kyoko's investigation of Yasuke's lab reveals that his bed conceals a passage into the storeroom used to help hide the corpses of the Steering Committee's members.
* On a more overall note, notice that '''nobody''' calls Ryoko by her name. People either avoid using her name (Yasuke) or refer to her by a nickname (Yuto). This eventually leads into the revelation that "Ryoko Otonashi" is the ''real'' Junko Enoshima.
