* RealityEnsues: No matter how deadly and virulent the Simian Flu was, it couldn't have killed all humans around the world (as it would burn through victims too quickly). Moreover, once civilization had collapsed, it didn't matter how contagious the mutated strain was, as there was no longer any means for it to travel around the world the way the original strain did. Both explain why [[spoiler: there are still pockets of intelligent human survivors]].

* GreyAndGrayMorality: The two sides in conflict between humans and apes [[spoiler:represented by Mae and Proximus, with Noa's tribe and the other enslaved apes being the true innocents caught in the middle, one the one side you have Mae who desires for humanity to reclaim their dominion over the earth and no longer live in the shadows, with her methods to this end including manipulating Noa, murdering her fellow humans and even sacrificing innocent sentient apes in pursuit of this goal. On the other hand you have Proximus, his desire to advance the apes civilization in order to maintain ape-kinds dominance/liberty and keep their kind from being put back into cages by humans, but he is ruthless tyrant who has twisted the teachings of Ceaser to his own agenda and hypocritically enslaves and also murderers his fellow apes.]]

** Trevathan may be a cowardly weasel and CategoryTraitor, but he's absolutely right that humanity as a dominant species isn't coming back and the world belongs to the apes now.

* MeetTheNewBoss: Proximus Ceasar's tyranny is no different than any other human from history, suggesting that tyranny itself is a condition of sentience rather than species.

** [[spoiler:One of the last shots is Noa looking through the observatory telescope and seeing a shape that concerns him, contrasted with a drawing of astronauts, implying that the astronauts that were lost in space all the way back in ''[[Film/RiseOfThePlanetOfTheApes Rise]]'' are finally making their way back to Earth.]]

* VillainBall: It never occurs to either Proximus or Trevathan to consider that perhaps there may be another entrance into the vault.

** 300 years after Caesar's death, he is still remembered as the first great leader of the apes, but his principles are seldom/selectively remembered (only Raka learned/doesn't ignore ApeShallNeverKillApe for instance) and the exact details of his life have faded into obscurity bar the fact that he sought peace between apes and humans, which is seemingly only known by the order that formed sometime after his death and of which Raka is the last member. Some clans like the Eagle Clan, meanwhile, have completely forgotten about Caesar despite descending from his tribe. This is largely due to apes not having a writing system of their own (they seek to understand human words still) and relying on word of mouth.

* LostTechnology: Ape-kind is nowhere near where humanity was at its peak technologically since they either aren't as interested in technological progress as their former human masters or simply haven't had the time to develop it. This creates a problem when a faction of malicious apes recover some of the technology, particularly weapons and electricity, left behind, giving them an edge over the other ape tribes.
