Of all that I tried, Game of Champions was among the most highly recommended, and was the only one to really suck me in and make me "finish" it. There's simply no other pokemon fanfic I've found that's as high quality, and anyone who wants a more realistic, unique, and most importantly, well written pokemon fiction owes it to themself to check it out.
