* Reality Ensues: The effects of Larvitar's Rock Smash on Rico. Yes, while it can be used in battle against another empowered animal with no consequences, being used on an powerless human being can cause severe internal damage. Had Rico not been wearing armor, he could have died.

* BackFromTheDead:[[The Father Latios. Slightly justified by that fact that as a Pokemon equivalent of a deity, he wouldn't stay for very long. Instead, a soul destroying curse trapped him in Alto Mare for a century. The actions of Annie and Oakley and Ash ended up freeing him.]]

** This is already become evident in the sequel, with the appearance of Team Magma, the return of the evil entity that was apparently responsible for [[spoiler: the death of Latios and Latias' dad through a deadly soul curse]], and [[spoiler: Latios ''crushing one of the villains to death.'']]

* HeelFaceTurn: [[spoiler:After Ash rescues Arbok, Weezing, and Meowth from Rico, a [[ReasonYouSuckSpeech few choice words} from Brock convinces Jessie and James they not only has their criminal career been a total failure, but they can't go back to stealing from a kid who just risked his life and Pokemon to save theirs. By Chapter 13, it is clear that the realization stuck.]]

* CurbStompBattle: [[spoiler: Lance tries to take Latios, so obviously they try fighting back. His dragonite knocks Latios, Pikachu, and Charizard out in one hit. Fortunately, it's subverted right afterward where Latias gets a surprise attack in and disarms him by taking his pokeballs.]]

* ReasonYouSuckSpeech: [[spoiler: After Ash and company rescue stop Rico and rescue Team Rocket's pokemon, but not before he sold his mom to Team Magma, Bianca harshly criticizes them for stealing and for refering to Ash as "twerp". After Arbok, Ekans, and Meowth are returned to Jessie and James, Brock gives his own. Though more composed and organized,it really digs into them, and becomes a plea for them to change by making them realize several things: That they feel the pain of losing Pokemon, and have been doing that to Ash for years, that they simply ''can't'' beat Ash at anything, and if they start going back to trying to steal Pikachu from Ash, it means they are truly irredeemable.]]

* MyNameIsNotDurwood: As per canon, Buffalo Bill and Doctor Simba... Butch and Professor Namba experience this a lot.

* AntiHero: Latios is [[SlidingScaleOfAntiHeroes a borderline Type III]] - his MindRape of the three poacher brothers (who, in fairness, ''had'' sold away Larvitar's mother recently) is evidence of that.

* MyNameIsNotDurwood: As per canon, Buffalo Bill and Doctor Simba Butch and Professor Namba experience this a lot.

* AscendedExtra: Bianca, both in-story and out. She goes from one-movie character to recurring character in A.N.C.A.L., to becoming Ash's travelling companion during Johto.

* BadassDecay: Compared to {{Canon}}, Ash's team's performance against Gary (barring [[SpotlightStealingSquad Latios and Charizard]]) is... embarrassing, to say the least. Against Gary, half his team is subjected to TheWorfEffect (3-0), so when the 2nd half begins only Pikachu otherwise defeats any of his team (Umbreon), Charizard (who beats 2) and then Latios (who beats 3) are brought out. Granted the line-up Gary had was a little different, but it's still kind of disappointing
** Subverted with the fight against Harrison - in this story, he's revealed to have a much more powerful team than that which he used in {{Canon}}, and breaks it out specifically to counter Latios. Even when he loses, it's played very plausibly.

* HeroStoleMyBike: Again like the main series, Ash "borrows" May's bike to look for Professor Birch. Unlike the series, Latias intervenes in time to save [[RunningGag her bike from being barbequed]].
