* During the PAL Key sequence, you happen to see during a cutscene that a camera ''in'' the terminal room has a direct feed to a camera outside that can see Solid Snake. Not only is it yet another [[{{Foreshadowing}} major clue]] that [[spoiler:Snake is being manipulated by Liquid]], but after the room is empty running in front of that camera won't trigger an alert, unlike every other camera in the game. After all, unlike every other camera that one is transmitting its feed to an empty room rather than a manned security office somewhere.

* After her boss fight, it is impossible to kill Olga while she is unconscious as the gun you stole from her is empty. There's not even ammunition on the Navigational Deck wing. Hell, even if you return with ammo in the gun, her body is gone. This is done because Olga plays a big part in the story and for that matter indirectly for the next two chronological games via her Daughter Sunny and killing her there and then would cause some conflict with the narrative.

* While the Codec lines in ''Peace Walker'' are usually generic or generic for the stage, thus making them hardly worth bothering with for the majority of players, making Big Boss stand on a specific riverbank in a specific stage after recruitment of Huey, the man who will become Otacon's father, leads him to remark that [[FutureShadowing he always gets a bad feeling when he looks out at the water]].
