* AlternateSelf: While in Primus's chambers, Hot Rod is briefly shown a vision of various alternate versions of himself from across the multiverse by Primus, to help illustrate how he too is meant to be Prime. spoiler:Rodimus Prime later calls upon them for aid in facing the Dark Matrix creature and his Optimus Prime's, briefly bringing them into the Marvel Continuity until Rodimus used the Sword of Primus to seal the multiversal breach, returning them to their worlds of origin. To be specific on which versions appeared:
** "Anime/UnicronTrilogy:
*** Hot Shot in his Powerlinx colors from Anime/TransformersArmada.Said coloration was an intentional homage to Hot Rod, as Hot Shot's Japanese name in Legend of the Microns was Hot Rod, with Rodimus in Energon being a separate character.
*** Rodimus from the Anime/TransformersEnergon continuity. While Hot Shot was named "Hot Rod" in the original version of Armada, "Legend of the Microns", the original version of Energon, "Superlink", changed his name to match Armadas, and made Rodimus a DecompositeCharacter.
*** A red colored Hot Shot from Anime/TransformersCybertron.This was not Exillion from Cybertron. While Hot Shot was named "Exillion" in Galaxy Force, the red coloration of his Galaxy Force toy was the inspiration for the Cybertron character "Exillion", who is treated as a separate character from Hot Shot.
** "Fire Rodimus", a hypothetical version of Rodimus from the Return of Convoy part of the Japanese Generation 1 Continuity.
** Hot Shot from the Aligned ContinuityWhile named Hot Shot, he is visibly Hot Rod, and Aaron Archer explained the name change was due to "Hot Rod" not being a trademarkable name at the time, and they didn't want to use the name "Rodimus" because they wanted fans to see him become Rodimus.
** Rodimus from the Classics branch of the Marvel Continuity.
** Rodimus Major from the Wings Continuity.
** Hot Rod from the Generation 2 branch of the Marvel Continuity.
** Micromaster Hot Rod from the Return of Convoy part of the Japanese Generation 1 Continuity.
** Captain Rodimus from the IDW Continuity.
** Commander Rodimus Prime from the Animated Continuity.
** Rodimus from the Alternators part of the Generation 1 Continuity.

* EarnYourHappyEnding: This happen big time, especially considering that the series began with a HappyEndingOverride. [[spoiler:The Dark Matrix Fragment has been destroyed once and for all, the Great War is over, the galaxy is rebuilding, Megatron and Galvatron have been defeated, Spike overcomes his past, Grimlock redeems himself, and the remaining Decepticons pull a HeelFaceTurn. Optimus Prime is dead but thanks to his tutelage Rodimus will go on to lead the Autobots into a bright future. And perhaps best of all, the Transformers (even though Cybertron itself is lost) have managed to find a new purpose in existence beyond their ForeverWar... traveling the galaxy and helping the other races find peace. The ending shows Rodimus, eons later when he seems to be the last Transformer alive, finally dying and allowing his energy to essentially recharge Cybertron, thus giving a new generation of Cybertronions a chance at life. That life being the Maximals and Predacons...]]

* TheHeroDies: [[spoiler:Optimus Prime himself at the end of the series. Rather fittingly he dies in the arms of Rodimus who, thanks to Prime's teachings, will go on to become the new hero. However, the same issue shows Rodimus himself dying of old age eons later, But the sentiment still stands that he carried on for Optimus and the interim]].

* LawyerFriendlyCameo: During Spike's retelling of Megatron's conquest of Earth, a blue energy being can be seen behind Fortress Maximus has he charges into battle. A clear reference to Circuit Breaker (Josie Beller), who due to being owned entirely by Marvel is otherwise ExiledFromContinuity (even though IDW had been able to reprint stories featuring her in their Classics rereleases).

** They go unnamed but the military base the human resistance operates out of is clearly a former Franchise/GIJoe facility. Spike makes mentions to the Autobots it formerly belonging to some elite military unit that the Transformers had previous run-ins with.

* TheFriendNobodyLikes: Kup is still very much this with the only things nobody gives him grief over are shooting Ratchet in the head and allowing Optimus to kill Megatron and having the Wreckers blow up the Warworld. Roadbuster even flat out says maybe Kup is the one making a bigger problem than it needs to be, by giving the angry crowd something to get upset about in Destiny Part Two.
