* EpillepticTrees: Despite being the second game in a row where you take direct control of a Pikmin and its Onion is frequently talking to them, and in spite of the several new types of Pikmin introduced, this game ultimately raises more questions about the things than it answers. One of the most common theories about the TrueFinalBoss? [[spoiler:That the Porkaryote is a heavily mutated Onion. A giant bacteria-looking creature with a deformed face, lava-resistant armored plating, and three vines sticking from it might be related to the Pikmin. Let it sink in.]]

''Especially'' the Ringout Wollywog.) much easier.
*** They also turn into squares when so much as ''hit'' with water. Watery Blowhog, nothing else immune to it? Just take ''one'' and BAM, instant shield! The only problem is, unlike permanent bodies of water, this wears off instead of being toggled off by whistling them.
** Any transformation-type Pikmin, really. Cloud Pikmin can also make makeshift platforms, only these can be used ''in the air''. [[RiseToTheChallenge Fucshia Factory?]] No problem! Sand Pikmin can rise or lower amounts of sand by a little like the Meerslug from ''3'' or the boss of Desert Ditch. Tan Canyon? Chartreuce Hills? Broken wide open. And just for now there's Paper Pikmin, who are practically invincible if your timing is good and you're not being attacked from two directions at a time.

* ThatOneBoss:
** The Flare Progg. Remember the Smoky Progg? Good, now make it about two times faster, and give it the ability to fly and shoot out webs that trap Pikmin. Oh, and the webs are on fire, meaning that if you lack any heat-resistant Pikmin who aren't trapped, you likely won't break them free and save them in time.
** The Ringout Wollywog is a tough boss to end a tough major cave of a tough overworld level. Despite its name, the ringout part only applies to you: ''It'' can send ''you and your squad'' flying into a deep pit of watery death, but the creature can simply swim around if you knock it out (getting hit in the deep water ''does'' cause it to lose all of the flunkies for a while, except that they not only make the battle harder, [[AttackItsWeakPoint they make it easier at well]]). It makes tidal waves that knocks you down and hit any non-water breathing Pikmin with water, it pushes down the floating blocks that makes up its arena, and if you stay underneath it during its jump attack for too long, it can wipe out your entire army when it lands. (Those that don't get crushed ''will'' get drowned, unless they're saved by a miracle.)
