I've never played the game, so I wonder why some people look different ethnicity their their "parent" and why one dude is his own grandson (He appears listed twice).
And there are visual cues, Even Master Xehanort (the largest one and the source which looks most different) has a similar villain get up to the later ones.

The graph shows people, and the people are connected, and it's fairly easy to sus out that they're all related to each other as shown by the arrows despite differing looks.

That'd be like labeling the arrows in Love Dodecahedron. Point is: All those guys are related, as the arrows in the picture suggest. How they are related to each other is irrelevant.
And if anything, listing the same character twice with a question mark adds to the ridiculous convoluteness and is plain funny. Besides, it's not like he can't be just erased away.

Siblings and spouses. It's more like a parent/child relationship if you were forced to put it in a non Mind Screw context.
And the thing with the two Heartless! "Ansems" is that the latter is Riku (bishie with the bat sword) possessed by that Ansem the question mark is "does that actually count as another character?". That's first game territory, ten years ago and over the cutoff date which is why it's not an issue.

If you have to add labels to make it clearer then the picture by it's self isn't telling us enough. A bunch of arrows pointing in various places isn't saying "related" to me. Just throwing a suggestion out there.◊ I think a Harry Potter family tree of the Black family might be better with the aunts, uncles and cousins though.

So always good to add an image to a visual trope. Extra Credits just mentioned Kingdom Hearts and when talking about the series they added a nice little chart that perfectly represents this trope. Not only is it a massive diagram but all the characters have some kind of visual connection to eachother in design.
