- Ibuki compares the Rare Hunters to Team Rocket.
- Chiaki directly mentions Silent Hill and The Walking Dead during Chapters 28 and 27 respectively.
- Kaiba laughs when Ishizu does not go against him in the tournament, exclaiming that "you thought you'd be dueling me, Ishizu, but it was Naegi all along!"
- Phoenix Wright is often referenced more than once, mainly whenever someone (usually Chiaki) gives someone the pointer finger.
- A reference to Miles Edgeworth was also alluded to in Chapter 40.
- Celeste in Chapter 40 says "Don't fuck with a witch!"
- In that same chapter, she also mimics Miles Edgeworth.
- Chapter 43 is practically reference overload.
- Monokuma states "I'm sorry, Seto, I'm afraid I can't do that." The narration even says he's doing his best HAL-9000 impression.
- He also later refers to Kaiba as Ebenezer Scrooge.
- At one point, it seems like Monokuma is setting up the "Mommy's very angry" line from Jurassic Park, but Kaiba puts the kibosh on that before the joke comes to fruition.
- At one point, Monokuma shouts, "Mommy, no!" likely referring to when Raphael said the line in Yu-Gi-Oh! The Abridged Series. However, unlike Raphael, Monokuma was just likely doing this to be a Troll.
- He also tells Kaiba that if he's so anti-fun he should Put the fun in camps like some sort of fun nazi.
- When Kaiba shouts, "Hyozanryu, return!" Monokuma asks if they suddenly were now playing Pokémon.
- Later still, Monokuma says, "I'm the best there is at what I do, and what I do isn't very nice." He also calls Kaiba "Bub".

- Additionally, starting this chapter, Gundham begins referring to Marik as The Fell Dragon and even continues with mentions of Falchion.

- In Chapter 76 as Gundham loses his soul, his final words are similar to the dying words of Dinobot.
- Chapter 82's title is a reference to the song of the same name in Persona 3. References to the franchise are littered throughout the chapters. The designs of Dartz's Orichalcos minions are clearly inspired from the various Personas in the series. When remembering Kyosuke, Yukizome remembers the first card her gave her; Izanagi (A clear reference to fans comparing Kyosuke to Yu Narukami). When it evolves, it's a dead-ringer for Izanagi-no-Okami, Yu's ultimate Persona. And hell, Yami and Yukizome summon a monster based on Joker's ultimate Persona; Satanael.
