It's easy to miss, but when Snake Eyes and Jinx are attacking the mountain base, Storm Shadow goes to the window in time to see some Ninja Mooks fall to their death. He actually tries reaching and saving one, but he's too far.
Later, when Snake Eyes and Storm Shadow finish their Back-to-Back Badasses routine against the Cobra soldiers in the climax, Storm Shadow moves to head after Zartan, but is stopped by Snake Eyes...who then hands him one of his swords to see the task done.
At the end of the film, General Colton reveals to the newly promoted Lady Jaye that he served with her father, who she worked so hard to impress since she wasn't born a boy, at one point and that he'd be very proud of her.
