  • All Pikmin can throw bomb rocks now. Those who do throw the bomb and run away screaming the Pikmin equivalent of "Run away!". Also in regards to 3's bomb rocks, if you use one to kill an enemy, they may give the bomb an Aside Glance and try to clear out, although they usually don't get far enough fast enough.
  • When the ship crashes at the beginning of the game, you can hear the laugh of the Duck Hunt dog.
  • Alph thinks that Hocotatians are weird because they eat vegetables, which may or may not be a reason Koppai's food supply is in decline because they don't eat vegetables themselves.
  • Charlie's odd fascination with his Rubber Ducky becomes an amusing Running Gag. It's especially funny when Louie runs off with it.
  • When a puffy blowhog is defeated, it rapidly deflates, followed by the hilariously tiny deflated corpse dropping pathetically with a light plop onto the ground.
  • Between days, the crew mates can speak to each other. These random conversations can be quite funny.
    • Alph goes on about Charlie's legendary acts of heroism, such as "Operation: Rubber Ducky Stucky" and "Operation: Rubber Ducky up a tree".
    • Brittany tells Alph that she thinks that Pikpik carrots are gross, a sentiment that Alph complements when he believes Hocotate citizens are weird for eating vegetables.
  • After you save Charlie, his rubber ducky can be seen floating around aimlessly inside the ship, even floating past the map sometimes. When you capture Louie after he stole all your juice, he's tied up and does the same thing.
  • If you're controlling Brittany when you first scare away the Vehemoth Phosbat by activating the first light bulb, she comments that the creature is giving off life readings, but doesn't look like Captain Charlie.note  Furthermore, if you return to the ship after encountering the Vehemoth Phosbat (but before defeating it), Alph comments that it's giving off Charlie's distress signal. Alph correctly assumes it must have eaten him, but Brittany has drawn a different conclusion.
    Brittany: Typical! We leave the Captain unattended for five minutes, and he goes and turns into a giant ghost moth!
  • After rescuing Charlie, the team has an amusing conversation about how the Phosbat resembled the captain.
    Brittany: I actually mistook that strange creature for you. You two have very similar features, did you know that?
    Charlie: To be honest, while trapped in the belly of that vile beast, I thought of only one face, Brittany...My own.
  • One of the Quaggled Mireclops' main attacks is belly-flopping in a manner comically similar to the break-dancing move called "the Worm" (although it's less funny when you realize it can kill a lot of your Pikmin doing this).
  • Brittany's notes on the Portable Sunset (a persimmon) recount the time she tried melting all her crayons together into one "super crayon".
  • After finding a new onion and making it to sunset, the new onion and your main onion fuse together to form a single bigger onion with swirling stripes of the assimilated colors. As the first three colors acquired are yellow, red and black (Rock), the merged onion for a while resembles the flag of Germany!
  • When the Sandbelching Meerslug is killed, it vomits out an entire watermelon, followed by an early 2000s flip phone, which flips open to reveal a wallpaper showing a pair of ferrets. No, it doesn't make sense even in context. Unlike the earlier games' boss monsters, which drop a body part that the Pikmin can easily carry home, they haul the entire Meerslug all the way back to the base — followed by the Onion sucking in its massive, lengthy body into itself like a strand of spaghetti!
  • The Koppatites name the peach a "Mock Bottom." The plum is also christened with the rather unappetizing moniker of "Lesser Mock Bottom".
  • The Plasm Wraith gently stroking Olimar's unconscious body might be creepy in a way, but it's strangely amusing considering the legend people associate it with.
  • The Piklopedia makes its grand return in Pikmin 3 Deluxe, and of course, there's plenty of funny notes.
    • Louie's notes on the Shaggy Long Legs is simply "Caution: DO NOT EAT!".
    • Charlie attempts to mimic the Puffy Blowhog, but can't quite pull it off.
    • Charlie mentions that he wants to go swimming with his rubber ducky in the Sandbelching Meerslug's log.
      • Speaking of the Sandbelching Meerslug, Olimar's notes on it is also humorous. He states that the Meerslug has a primitive digestive tract that ends at its stomach and that the mouth is also its asshole. Just hearing that paints the boss fight in an entirely different light.
    • Louie says that the Plasm Wraith tastes "dangerous".
    • Brittany takes interest in the Armored Mawdad's crystalline armor and considers wearing a suit made of it, but notes she'd probably get a lot of stares walking around in a translucent suit.
    • Brittany wondering if the reason the Vehemoth Phosbat was moving so slow was because eating Charlie gave it indigestion.
    • In her notes on the Calcified Crushblat, Brittany is revealed to hate mustaches, as she hopes Alph doesn't try to grow one like Charlie.
    • Brittany and Charlie's notes on the Quaggled Mireclops tell two sides of the same story: Brittany attempted to eat the Mireclops' fruit-head-thing, and Charlie of all people had to be the one to stop her from doing something stupid. Louie, of course, takes a bite out of it and comes to his own conclusion.
      Brittany: Its giant head perplexes me. I know now that it's not a Sunseed Berry, but what is it? A plant? An animal? I thought I'd figure it out once I tasted it, but the captain snapped at me not to lick everything we fight. How else am I supposed to do science?!
      Charlie: I don't like doing it, but I had to put my foot down when Brittany tried to taste its brightly colored core. (Talk about forbidden fruit!) I must put the safety of my crew before their research, and I don't know where that thing's been.
      Louie: A fruit so sweet, it could be a dessert unto itself. Remove and discard peel and core. Slice fruit into small pieces and enjoy!
  • Brittany's notes on the Juicy Gaggle (a raspberry) is her expressing delight on finding something that isn't gigantic, since the small druplets on it are the right size for the Koppaites to hold like humans with apples, and expects them to be a popular lunchbox item at home.
  • One of the journal entries that Charlie can write has him call for a Moment of Silence for the Pikmin that were lost that day. This is followed by a few lines of slowly written-out ellipses before he concludes that it's enough silence.
  • On the best ending, the sheer sarcasm in the narrator's voice when he talks about how the Koppaites learned about "planning" and "teamwork" is very amusing.
