I believe the conclusion to Lynx' companion mission, specifically Pela reading the messages left behind by her mother, to be a shoutout to "A Place further than the Universe". For once the Quest is named "Farther Than The Snow Plains". And both include a girl crying while reading the messages left behind on a device that once belonged to their mother, who tragically passed away during an expedition into a freezing inhospitable area.

There are obviously quite a few differences, but in my opinion it's close enough to be at the very least inspired by it.

Was playing through Luocha's companion story, but wouldn't the Angler Detective story March talks about be considered a shout out to Detective Conan?
