Weirdly, I felt like Mikoto caring about Misija as a friend was better-established than Mikoto having a crush on Cid, though I did skip through the cutscenes for the raids in Stormblood.
Overall, though, yeah, Bozja's writing is really not very good.

You're not really missing out on anything, just various bits of past plot beats being pulled out of the garbage bin, dusted off, and haphazardly thrown in to the mix

x2 I'm trying to grind my weapon and have heard zero good things about the Bozja narrative. Might as well save myself some time.
It's not terrible, but you don't really miss out on much if you do decide to skip it. It's a shame too since the story was apparently written or supervised by the same guy who did the Ivalice games and the Ivalice raids.
Remember, these idiots drive, fuck, and vote. Not always in that order.
I mean, do whatever makes you happy. Me, in a game I play primarily for the story, I'm not going to skip any of the story.
Bozja's was a solid "fine", imo. Not amazing, but hardly awful.

Yeah, while the bit with Misija is a mixed bag, I did enjoy the lore and bios about units. Hell I still felt happy when Bozja was liberated and hope we get some more stories there.

Misija is a real monkey's paw for people who wanted more female Roegadyn in the story

I mean, she was intended to be a likeable well-intentioned villain like Gaius or Varis since that is sort of Matsuno's style and had he succeeded I imagine Roe fans would be happy.
But yeah, it just didn't work, she's not even on the level of Richter from Knights, honestly her backstory is decent and she might have worked better if the raid series had more time and they toned down her more monstrous acts if Matsuno wanted likeable villain.

Well I mean, the insane cackling whenever she summons Gunnhildr really does not help her case at all.
Nor does tempering the Blades and then merging them into horrifying monstrous chimeras.
I do like the concept of a character who basically uses a Primal like a Stand, though, and I'm surprised it hasn't really been done before.
ED: I suppose there's the boss from Xelphatol, who summons Garuda periodically

And you know, torturing and experimenting on Mikoto.
I mean, while she does use the Queen as a stand, Misija rarely uses her to fight and just fights with the Throne. The Queen seems to be sort of a cross between a memory and a primal.

Yeah, once again the message of "what if the fascists are actually nice people and Garlean rule is good" falls flat, because then you get into the gameplay and see all the Garlean mad scientists committing horrific human rights violations and torturing people on Gabranth's orders.
It's been fun.
They made the point that Garleans got rid of the cast system and royalty and they don't want said systems to return but that was really all they did.
'We are all equal under oppression lets not go back to inequality in freedom' basically.
