Looking back at Chain of Memories, he even had a bit of an existential crisis about the fact he was dying. Like, he actually talks about genuine death, not fading away or into darkness or something.

Gotta wonder why he felt the need to sacrifice himself. Yes, the body of Repliku 2.0 was a perfect, ready-made body for Naminé to take, but it’s not like anyone was short on Replica bodies. Vexen had defected to the Exorg by that point, and was ready to help Ienzo make as many spare bodies as were needed.
I have a message from another time...did they know that during the battle? also like repliku said there is already a riku he would just be a copy and he knows it.
Well, Vexen defected around the time that Sora was preparing to go to San Fransokyo, so I’d say they had time enough to know.

Considering how quickly Riku Replica vanished after leaving Riku's body, there might not have been enough time to seek out another vessel even if there was a spare one available somewhere.

In context they have no idea how many are Replicas. In fact the only ones they know are Replicas are Riku Replica and Xion. The former was only learned after the fight itself.
They did not, In-Universe, know all the Organization was possessing Replicas sans Vanitas, Terranort, and Master Xehanort. Their Replicas disappear even when defeated to leave no empty puppets to live on in.
The Secret Reports are Postgame content for good measure.
