Uh, calling the Shinsengumi good guys is a bit of a stretch, given that they were essentially a military police force. Meanwhile Ryoma was instrumental in the Meiji Restoration IIRC and a strong supporter of democracy, of all things.

I'm not sure why what happened a minimum of 30 years down the line in any way has a bearing on the Shinsengumi. Also, they were just a random bunch in Kyoto whose most notable action before the Boshin War was "kill their own former boss".
And by the time the Boshin War started, the Shogunate had already officially ceded power to the Emperor. There was no insurgency, it was a political struggle about where the centre of power should be.
It just means they're fun to romanticise.

The Shinsengumi get a good deal in Fate GO almost entirely because Okita is such a sweet bean in-game.

The idea that somehow the Shinsengumi were a tragic force for good who wanted to forestall the tyranny of Imperial Japan sixty years in the future is deeply incorrect. They were pro-military dictatorship, they just wanted to be sure that it was the samurai who were on top.
