Because, to be blunt, he's a character few people have even heard of, and fewer give a shit about. Even among hardcore comic fans, Deadpool can be something of a controversial and divisive character.
Beyond that, Fox has shown a great reluctance to making X-Men movies where Wolverine isn't the main character. First Class was the only X-Men movie where Wolverine wasn't the lead. That's one movie out of 7. So clearly, until recently, Fox just really didn't give a wet shit about any other character in the entire franchise.

That first part is kinda true...one of my stream friends had never heard of Deadpool until Death Battle had him go against Deathstroke. Another friend and I had to explain to her that he's very unlike every other superhero in existence because of his very comedic nature.
Yet though, I still see shirts of him. So he has to be at least popular enough to warrant a shirt.
Admittedly, Deadpool is the only Marvel character I really want to expose myself too. Maybe I can check out Spectacular Spider-Man, his own Video Game, Marvel vs. Capcom 3, and Hulk Vs.
