I am suspecting the problem is that she keeps asking permission for things she should just up and do.
Yeah, she's an officer now. That means you get up and do shit, then if you did it wrong or it was something you weren't supposed to do, you get chewed out by your superior officer.
The catch is that Liz is still very much thinking like a civilian. She wasn't even used to thinking like a grunt, and now she has to think like an officer. I know she's good at social sciences and will pick this up, but she still needs time to.
