The Blasternaut from In Search of Spot onwards (pre-reboot) is the son of the Blasternaut from New Math Blaster Plus!
In real life, the people working on the games likely didn't care much about maintaining consistency or continuity all that much and decided to make whatever changes to the characters they see fit. However, the theory above would explain some of the discrepancies in-universe between games.

For example, proto-Spot (or Spot Mark I) looks and functions very differently than the Spot from later games (who will be referred to as Mark II). From a technological standpoint, Spot Mark II is far more advanced than Spot Mark I. They are both blue protocol droids that tag along with both Blasternauts. However, Spot Mark I only has two camera/telescope "eyes," moves on land using a wheel, and has one arm that sometimes comes out of his head to grab something. Basically, he looks somewhat like a blue BB-8. Spot Mk II flies in the air using his jets, has an apparent face, has two retractable arms, and can talk.

Some of the spaceships shown in New Math Blaster Plus! also seem boxier, bulkier, and more utilitarian than the curvier, sometimes more spacious designs seen in later games. This could simply be due to the graphical limitations at the time, though it could also indicate the technological advancements in-universe over time between spaceships.

Blasternaut in New Math Blaster Plus! sometimes also almost appears to be positioning his hands like he is grabbing onto the straps of his jetpack. This may indicate that he is wearing a separate jetpack that he must strap on and hold on to when flying. In In Search of Spot and onwards, Blasternaut's jetpack appears to be attached to his suit. This would indicate that at some point between the generations, the people in his organization invented new suits that integrated jetpacks into them.

Interestingly, the Blasternaut and the Spot featured on the cover art of New Math Blaster Plus! look more like the versions featured in subsequent games than they do the in-game sprites. On the cover, Blasternaut wears a greener, skintight spacesuit over his muscular frame, while Spot has a face and flies in space. Perhaps this instead is a vision of the future generation to come, and their appearance is basically saying, "See you next game!"
