The protagonist of Ciel nosurge, and the empress candidate of the Tenmon (Astronomical faction) group. Unsure of herself, she wants to do what she can to save Ra Ciela but lacks conviction at first, especially compared to the fiery and determined Kanon. Ion is quite the gearhead, and loves tinkering with machinery.

* AllLovingHero: She's believes in the best of everyone, even the likes of Neptool, Zill and Revelt despite being fully aware of their horrible deeds. While this makes her susceptible to manipulation by the antagonists, this trait enables her to make devoted allies of those who should be her enemies such as Kanon and Nay.
* Amnesiac Heroine: At the start of the game, she has no recollection of her memories and both her and the player's objective is to restore her memories in the dreamsphere.
* CuteClumsyGirl: Nay's attempts to train her to dance fail when she trips and falls down at even the simple dance routines.
* FamedInStory: After saving Manjusara from a Wave Burst with giant lotus flowers, Ion becomes known far and wide as "the princess who can create miracles".
* GoodIsNotSoft: While naive at the beginning, as Ion's character development goes on, she is no longer cowed or guilt-tripped and is quite capable of drastic actions if it will save everyone.
** In Chapter 4, she strangles herself, knowing that Nero will feel her pain due to Synchronization and that she will be stopped.
** She develops offensive song magic with Telefunken and uses it to incapacitate Zill in Chapter 6.
** The very last chapter has her order Nay to kill her in order to stop Nero from taking over her mind. She reluctantly agrees.
* IChooseToStay: By the end of the game, she decides to stay in the current universe, as the only thing left she can use to return home, [[spoiler:Zill's EXPHERE_NOSURGE]] is too dangerous and would kill countless innocents.
* KilledOffForReal: Gets killed alongside Renall at the end of Chapter 7 by Chimon forces attacking the wire ship they are on. Thankfully, Nay and her friends are able to undo the process through a 6th axis shift near the end of Chapter 8.
* LaserGuidedAmnesia: Due to Nero erasing her memories and it's up to the player to help her recover them.
* TrappedInAnotherWorld: Originally a Japanese schoolgirl from Earth, who was attacked and nearly killed by another person, and used an experimental machine that sent her soul to Ra Ciela and Ion's body. Her original body is still on Earth.
* SadisticChoice: With all of her memories recovered, she is forced to either choose between staying with her lover (The Player) but doom her friends to die with Ra Ciela, or save them but she risks losing contact with the player, possibly forever. She chooses the later but it pains her to do so, with the player's last sight of her as the terminal shuts down is her crying her eyes out. If a save is imported to Ar nosurge, they successfully reunite.
* WrenchWench: She is well versed in electronics and engineering and the Dream World and the Real World has her using her skills to her advantage.

An energetic singer and idol with a twisted and complicated past who inhabits the body of an artificially created genom, she befriends Ion early on.

* BeCarefulWhatYouWishFor: At the end of the game, she fulfills her original objective: regain her identity as the original Ion and become the Empress of Ra Ciela. Unfortunately, she had to forcibly stab Ion to stop Nero, the Imperial Government officials refuse to obey her to the point that Renall had to put them all in forced house arrest to prevent unnecessary strife and she feels uneasy at having to maintain the facade to the populace.

* TheCynic: Her horrible experiences have given her this mindset. This gives her a nice balance towards Ion's WideEyedIdealist.
* DeadpanSnarker She possesses a sharp and witty tongue.
* Deuteragonist: The second-most important character as she gets just as much focus as Ion in the story.
* GrandTheftMe: Revelt and Fractel forcibly removed her soul from her body in order to have a vessel for Nei Yuuki. She originally seeks to accquire her body back but eventually she accepts her sharl-body made for her by Fractel.
* Idol Dancer: Her alter-ego as Pretty Berry in the Planetary Maison. A role she eventually enjoyed due to being a genuinely happy occupation that helps her ease her pain.
* TheMole: She was actually a spy for Zill sent to watch over Ion for the first half of the game.
* ThePowerofHate Endured the suffering she had experienced at the hands of the Tenmon through her hatred of her father Revelt and the one of who stole her original body and identity, the current Ion/Yuuki Nei.
* StepfordSmiler: While her debut shows her as a happy-go-lucky girl, she hides a boatload of trauma and hatred.

!Nero, Reon, Ulyliyha

Known as 'Reon' at first and then as 'Nero' eventually, her real name is 'Ulyliyha'. She is a being who was summoned and imprisoned by humans 5000 years ago. Her power was used 5000 years ago to teleport humanity away from a different dying planet to Ra Ciela. Her main wish is to be returned to her home world. Like Zillillium, Nero will use any means necessary to get what she wants.

* AndIMustScream: Her condition when placed in the Cielnotron server is that of floating in an endless dark void. And experienced an even worse one that lasted 10000 years before she was placed in her current body.
* AssimilationPlot: Nero attempts to use the people of Ra Ciela to create the Overseer, in a desperate attempt to go back to her original dimension and out of pure hatred against them for their ancestors' abuse of her.
* CreepyMonotone: Even at serious moments and when her plans have failed, she never raises her voice. Until Chapter 12 in which she reacts with utter rage and betrayal after suffering at the hands of Revelt.
* TheDogBitesBack: After all the abuse she endured and her devestating betrayal by Revelt, she completely screws up the migration to Ar Ciel.
* Expy: Of Mir from the Ar Tonelico series. Both of them are little girls that been abused and imprisoned by humans for their powers, possessing an immense hatred against them as a result.
* GoneHorriblyRight: Nero finally leaves Ra Ciela with the help of Zill in Chapter 7, except that since they don't know the exact coordinates to her original dimension, she is basically stuck in the same situation as before: trapped in an endless void unable to sense or feel anything, except there is no way for her return. The Sixth Axis Shift near the end of Chapter 8 saves her and makes her admit defeat to Ion and cooperate with her.
* PoweredByAForsakenChild: 5,000 years ago used to guide the ancient Cielians to the present-day Ra Ciela using her Oversight ability. She was then used to power the Cielnotrons.
* SpannerInTheWorks: Ends up being one to the Grand Phoenix Project, by using the micro-quasar's power to send herself and Ion 5,000 years into the future.
* VillainousBreakdown: Her suffering at the hands of Revelt has left her with a bitter hatred towards humans of Ra Ciela that breaks her usually calm personality, ranting how they have harmed and betrayed her again and again before trying to forcibly possessing Ion's body by painfully erasing her memories.
---> Nero: Betrayed, Betrayed, Betrayed, Betrayed, Betrayed
** When she is foiled once again due to the efforts of Ion and Nay, she angrily sends Ion and herself 5000 to the future using the micro-quasar of the Singing Hill, knowing fully well that the Grand Phoenix Project will fail and the people of Ra Ciela will die slowly.
* WoobieDestroyerOfWorlds: Her situation is similar to Ion but to a greater extent. She is forcibly brought to a foreign dimension to be used by the ones who summoned her without any care towards her. It's no wonder she desires to go home at any cost.

* ChivalrousPervert: Despite him being a rather tactless pervert who has no problems showing off his figurines (especially a scantly clad figurine of Ion that accurately scarily matches her physical proportions), he doesn't take advantage of Ion when wearing only her underwear (left after have a fight with Nay) and he even offers valuable advice and insight.

* TheAtoner: For his role in forcibly bringing Yuuki Nei aka the Current Ion to Ra Ciela out of mere scientific curiosity, he is willing to send her back home and repair the damage that he has done. Unfortunately, he never get to finish his research due to his untimely death.
* CoolOldGuy
* DefectorFromDecadence: He soon saw how repulsive Revelt and his faction is, so he faked his own death, left to hide in the old Genomirai Labratories and cooperated with Sarly to create Quantize in order to save the world from the problem that he caused.

A political faction that places their faith in human technology and ingenuity. They developed advanced devices that allow humans to make use of song magic without needing the help of Genoms. Formerly a subordinate faction to the Chimon, the Tenmon rose in power due to the invention of Cielnotrons, eclipsing the Chimon and becoming the ruling faction of Ra Ciela. They take great pride in being free of ancient traditions imposed by the Chimon.

The Leader of the Tenmon Faction and the father of Renall and the Original Ion (Nay). A ruthless and ambitious man who wants nothing but to secure his position and seeks the death of all Genoms in Ra Ciela.
* AbusiveParents: Sees his children as nothing more than tools to help conquer Ra Ciela.
* ArchnemesisDad: The father of Renall and Nay, and their biggest enemy.
* BigBad: The most villainous character in the game, the one pulling all the strings and responsible for the terrible state of Ra Ciela and the suffering of many characters, most prominently Ion, Nay and Nero.
* FantasticRacism: Hates Genomes and plans to wipe them out despite their cohabitation with humans.
* HannibalLecture: Towards Nero as he bluntly tells her that she will always be considered a disposable tool by everyone in Ra Ciela before forcibly and painfully controlling her mind in order to figure out the coordinates for a new planet for his escape. This has dire consequences even after his death...
* HateSink: While the other antagonists are given EvenEvilHasLovedOnes moments and have at least an understandable motive for their extreme actions, Revelt has no excuse for his actions due to being only motivated due to pure selfishness and what little PetTheDog actions he has is tainted by his repulsive actions and personality.
* HeManWomanHater: As if to further the point that he's a dick, he comments to Renall on how problematic her gender is when discussing a possibility that she may be his successor and his idea of "convincing" a little girl like Cass to join his side is that she would make "valuable breeding stock".
* Hypocrite: Says that he wishes to free the people of Ra Ciela from being too dependent to the genoms, except he and his Cielnotron system does the same thing to an even worst extent.
** He also felt betrayed by Renall when she forcibly removes him from power, when he ruthlessly treated Nay like disposable trash by forcibly removing her soul from her body and later ordering her killed without any hesitation upon finding out her escape.
* IfICantHaveYou: After escaping from Renall's custody. He forces the Sharls to go powering the Cielnotrons of Ra Ciel to go berserk, knowingly causing an even worse Cielnotron panic while he and his followers escape to the circle of power at the Earthen Shaft, in order to capture and force Nero to show him the coordinates to a new planet and forcibly order Zill to sing Que1l->EX[cez]->{kranz}; ensuing that he and his faction escapes to the new planet while damaging Ra Ciel and dooming the rest of the populace as a rest. The first was stopped thanks to the efforts of Ion and her friends and allies without any major problems but the second finally has Revelt and his faction dying but at the cost of the lives of Clacket, Kanon and Cosal and hastening Ra Ciela's demise.
* KarmicDeath: He and his faction are absorbed and turned into energy by the very Cielnotron he's used to fuel their getaway and caused the death of Kanon and Cosal.
* ANaziByAnyOtherName: Believes the Genom are trash and decides that only an "elite 1%" of humanity is fit to survive the coming apocalypse.
* OffingTheOffspring: Pulled the soul out of his own daughter, Original Ion(Nay) then orders his men to kill her on sight upon finding out she escaped with a new vessel. When his other daughter Renall rebels against him, he decides to use her as a sacrifice to fuel his getaway.
* TheSocialDarwinist: Justifies his horrible actions by saying that it's natural that the "strong live, the weak die."
* SmugSnake: Whenever he's present in a scene, he speaks with a tone of utter disdain to both his allies and enemies and loves to proclaim his superiority to them.
* UngratefulBastard: His daughter Renall chooses to spare him and have him live the rest of his life in forced retirement despite knowing all of his horrible crimes. He later repays her by having her be brutally beaten by his goons and later be used as an expendable power source to fuel he and his faction's getaway to another planet.
* VillainHasAPoint: He and the Tenmon rightfully consider the Save Bezel Project as a plot by the Genoms to destroy humanity and regain control of the planet.
* VillainousBreakdown: Being deposed by Renall sends him into a maddened and desperate state in Chapter 11, willing to pull off a IfICantHaveYou plot against everyone and the planet itself if he is no longer on control.
* VillainousLegacy: Despite his death, his actions utterly worsens the fate of Ra Ciela and everyone on it. His attempts to escape to a another planet hastens the demise of the Ra Ciela, his actions result in the deaths of Clacket, Kanon and Cosal, causes most of the populace to develop a FantasticRacism towards the genoms, and his HannibalLecture towards Nero corrupts her into thinking HumansAreBastards, driving her to ruin the Planetary Migration Plan and make Ra Ciela's sacrifice a senseless one, forcing the people of Ra Ciela to live in the Colony Ship Soreil in search of Ion. All of these still have disastrous effects that extends all the way to the sequel....

A high-ranking officer in Tenmon's special PLASMA task force, her conscience and the orders she receives from above are a constant source of conflict for her.

* GoodIsNotSoft -While she is a genuine sister figure to Ion and a good person who knows the needs of people in mind, she is not above using dubious and questionable actions to get her way. Her plan to drive Ion to willingly participate the imperial trials? Use a paid actor to motivate Ion using a fabricated story then shooting her dead once her role is done.
* Nepotism: It is implied this is how she got a high position at PLASMA, despite the Tenmon's StayInTheKitchen attitude. She earned it through her hard work and talents.
* NotSoDifferentRemark: With Kanon. As both comment on it when circumstances has them cooperating with each other while up against Revelt's forces in order to help Ion.
* NervesOfSteel: Even at the rare moments when something actually gives her a reaction, she is able to maintain a calm and rational attitude and thinks up the most suitable plans and countermeasures to whatever situation she's facing.
* TheCoup: She gains enough influence, power, and the highest rank available in order to successfully topple Revelt's regime in Chapter 10. She later does it again in Chapter 12 when the Imperial officials refuse to obey Empress Nayflask's orders and puts them all in forced house arrest.
* ThePoliticalOfficer: A high ranked member of one.
* SpannerInTheWorks: Her coup successfully turns the favor to Ion and her friends, who were moments away of being bring unable to stop Revelt's plans by virtue of Ion being capture and threatened to have her mind be erased.
* StateSec - Her organization PLASMA is used by the Tenmon faction to suppress any dissidents and brainwashing them at Palace Nyurokiel to feel blissfully happy and then to be used as Sharl Nests to fuel the second Cielnotron server.
* WhyDidItHaveToBeSnakes: Towards the Genom. Justified on how she saw the Genoms kill her mother(the previous empress) in retribution to Revelt's actions.

President of the Tube Company and the father of Sarly.

* ArcVillain - In Chapter 2 and Chapter 4.
* BigBadWannabe: Plans to use Nero in order to take control of the world, except he is unaware that Zill and Nero are only using him for their plan.
* CorruptCorporateExecutive: He purposefully discriminates against the Chimon citizens living in the Dreamsphere by neglecting to power the Cielnotrons powering their side of the barrier and is all too happy when he sees the Tenmon citizens' cielnotrons get destroyed by Kanon, knowing that they will be buying from his company in order to replace them.
* FatBastard: A rather portly individual and aside from committing his atrocities, he is not shy in stating on how he finds Ion and Dreamsphere citizens to be utterly stupid.
* LockedOutOfTheLoop: He is largely unaware of Nero's true existence and the conspiracy surrounding her existence.
* ManipulativeBastard - Fans the conflict between the Tenmon and Chimon citizens in the Dreamsphere Colony for his advantage. He later takes advantage of Ion's naivety in order to frame her for his attempt on Kanon's life.
* UnwittingPawn - To Zill and Nero.
* WeUsedToBeFriends - With Griecoff.
* WellIntentionedExtremist - In order to get the gRNA virus to cure his beloved daughter Sarly. He is willing to resort to villianous actions such as kidnapping and threatening Cass' life in order to force Griecoff's cooperation in completing the Neptron.

!The Chimon Faction

A political faction that admires and reveres the Genom and their close relationship with the planet, they think that humanity should learn more from the way the Genom live. Formerly the ruling faction of Ra Ciela until the Tenmon eclipsed them in power through the invention of the Cielnotrons, greatly reducing the usage of synchronizing with Genoms and endangering them in the process. However, they still wield considerable power despite the heavy loss of influence and followers. They lead the Save Bezel Project, the counterpart to Tenmon's Grand Phoenix project.

The empress candidate of the Chimon (Earthbound faction) group. Sophisticated, good at public speaking, and firm in her ideals, she wants to save Ra Ciela and at first thinks that Ion is too wishy-washy and weak to enact real change. She has a weakness for cute animals, especially birds, although she's embarrassed by it. Highly dignified, kind, and elegant.

* CutenessProximity: Even as a child, she loves cute birds. Her time in the Dreamsphere and Planetary Maison has her squeeing in delight at seeing so many birds of different colors.
* DarkAndTroubledPast: She was originally an orphan living in Manjusara. She is then selected to be one of the many children selected to find who is compatible with Nero's DNA and she is the only survivor among the hundreds.
* HalfHumanHybrid: She's basically a prototype of the Incarnates, being injected with the rGNA virus α and Nero's DNA, enabling her to create power song magic and channel with a PhysicalGod like Cosal.
* HeroicSacrifice: She is converted into energy alongside Cosal and the many genoms after they managed to prevent Revelt and his faction from escaping.
* MeaningfulName: "Kannon-sama" is the Japanese name for Kuan Yin, the Buddhist goddess of compassion.
* SoleSurvivor: She was one of 229 girls who were injected both with Nero's DNA and the gRNA Virus α to allow them to synchronize with any Genom, regardless of how strong they were. She was the only one who survived, as the other 228 were unable to adapt and died.
* SugarandIcePersonality: While initially presented as a cold and stoic person, Ion's interactions with her reveal that she's also an All-Loving Heroine just like Ion. Z
* WillingChanneler: Of Cosal thanks to being injected with Nero's DNA and with the gRNA virus alpha although this puts a considerable strain to her health, requiring her constast bedrests to recover her energy.
* YouAreNumberSix: She is designated as Dudu Noechium/229 when she was one of the successful candidates injected with Nero's DNA, the number is also marked on her upper arm.

A genius researcher aligned with the Chimon faction who aims to create a world where everyone lives in harmony as Sharl-like creatures that lack individual free will. She is in love with Undu, a researcher who currently inhabits Nero's body after he lost his in an accident. Her secondary goal is to rescue him. She will stop at nothing to achieve her goals.

* ArchEnemy: Of Nay. While she harbored some suspicions, Nay did appreciate that Zill saved her life and is devastated to find out that she never intended to fulfill her promise to get her back to her own body in the first place, from then on utterly hating her guts. Zill eventually feels the same way towards her when she becomes a thorn on her side and continually foils her plans.
* AssimilationPlot: One of her goals is the Save Bezel Project and it is the driving force for her actions in Chapter 8. She enacts her own version in Chapter 12 by singing Class:EXSPHERE_NOSURGE, using the people of Ra Ciela as fuel to power Nay's song but due to the efforts of Nay and Tabou, she is stopped and imprisoned for her efforts but not before significantly killing off a number of Ra Ciela's populace.
* BigBadEnsemble: With Nero and Revelt. While Zill may be forced to cooperate for the two, she has her own agenda and she enacts it in Chapter 12.
* ConsummateLiar: Many characters comment on how she's highly untrustworthy and indeed, she only makes promises in order convince someone to help her and fulfill her plans.
** Averted in Chapter 7, where she told the truth about her intent to only send Nero back to her world, while Renall and the Tenmon told Ion that Zill planned to escape Ra Ciela with Undu.
* ControlFreak
* Determinator: No amount of setbacks or people (including her lover Undu) pointing out how wrong her goal is going to make her give up or change her mind. Even being imprisoned by Nay at the end of the story does nothing to convince her.
* Expy: Of Infel from the Ar Tonelico series. Both of them have suffered trauma due to events that have happened in their past and both seek to accomplish an Assimilation Plot. However, Zill is far more ruthless individual than even Infel was and not even her love for Undu could convince her to reconsider her actions.
* EvenEvilHasLovedOnes. Despite her utter ruthlessness and disregard for human life, she loves her fellow researcher Undu and her devotion to the Genoms is genuine to the point Cosal instructs her to carry on his legacy in his dying breath.
* EvilutionaryBiologist: A renowned genius in the field of biological science. She created the gRNA virus and the SHS Hetetomycin alongside her colleage Professor Undu. She also created the Astrocyte Modulatory Virus, which turns the unfortunate victim into an incubator and nest that produces Sharls, at the cost to the victim's life. She also believes that forcibly assmilating humanity in order to create the Overseer is for the good of humanity.
* EvilGenius: She is not only a renowned biologist, she is also a cruel manipulator and a high-ranking member of the Chimon faction. Her genius is such that Revelt forcibly recruits her to fulfill his plans and even Nay admits that Zill is an amazing woman due to her talents.
* Foil: To Ion. Both of them desire a peaceful world, but Ion has a strong belief in the good of humanity, while Zill believes humanity to be so wicked that an AssimilationPlot is the only hope for salvation. They also both fight for the Genom and to protect Ra Ciela, but Zill's path to do so is a lot darker than Ion's.
* HumansAreBastards: She believes that humans are unable to ever improve by themselves, as such her plans usually involve in forcibly making them decent in her own way.
* KnightTemplar: Honestly belives that her villainous and cruel actions are for the good of humankind.
* LackOfEmpathy: Besides her love of Undu and the Genoms, she expresses no remorse regarding her actions, treating everyone she doesn't love as disposable pawns at best.
* Manipulative Bitch: She usually manipulates people to accquire their help, such as promising Nay that she will help her regain her body and promising Neptool that she will give the rGNA virus to a terminally-ill Sarly, promises that she has no intentions of fulfilling.
* MirrorCharacter: To Revelt. Both of them have established an oppressive government that controls the populace of Ra Ciela through a highly dependent power source (The Cielnotrons for Revelt and The Sharls for Zill.), both are utterly ruthless and have a great disregard for human life and both believed that only 1% of humanity is worthy of being alive in their own terms.
* MisanthropeSupreme: She really, really hates people as she believes they are too obssessed with themselves to care about the greater good.
* MotiveRant: Engages this with Sarly in Chapter 12 as she sings Class:EXSPHERE_NOSURGE: explaining that the people of Ra Ciela are "unworthy" in her own eyes and she believes that forcibly using them as fuel for her AssimilationPlot is their only use.
* NotSoSimilar: While Revelt does it out of petty selfishness and ensuring that he remains in power, Zill fully believes that humans are incapable of goodness and that her plans in forcibly evolving humanity is the only way.
* TheUnfettered: She will do anything if means it gets her to one step close to achieving her goals. Making promises she doesn't keep, cooperating with her hated enemies and having no limits like moral restraints for anything she does is just the start for her.
* UtopiaJustifiesTheMeans: Honestly belives that her actions are for the good humankind. As such, she belives that forcing them to evolve using an Assimilation Plot is the only way to achieve true unity.
* VillainousValor: Before she even managed to build her powerbase at the Four Season Colony, she had to struggle to even make money in order to fulfill her plans. Even Nay admits that she found Zill's determination and genius admirable.
* WellIntentionedExtremist: She truly believes that her actions are for the good of humanity but due to believing that humans will never improve on their own, she takes drastic measures.

* MoralityChain: He tries to be one when he attempts to convince Zill of the folly of her actions in Chapter 8 with no success, driving him to help Nay, Sarly and Clacket in order to stop her.
* OnlyKnownByTheirNickname: His name, Undu Quinquem is his alias as even the Chimon don't know much about him.

* ParentsAsPeople: While shown at the beginning to be rather controlling and dismissive of Casty, to the point of abandoning her on Manjusara when she refuses to go with him. Further revelations reveal that he has essentially raised and protected her for all his life and he even willingly aids Neptool if only to see her safe.
* WeUsedToBeFriends: He and Neptool started as appretices of Professor Clacket and worked together to founder create the Tube Company. Unfortunately, Neptool's growing greed and political differences estranged them to the point that Neptool made several attempts at Casty's life, forcing the Rianoites to hide in Manjusara.

* GreaterScopeVillain: Towards Zill and the Chimon. Via AllInTheManual, he was planning on retaking Ra Ciela from the humans through the Chimon and has directly clashed with Revelt and the Tenmon in the past, causing the death of the Renall's mother in the process. He is also the one who came up with the Save Bezel Project and cooperated with the experiments that resulted in Kanon's DarkAndTroubledPast.
* TheGhost: He's essentially unseen and usually needs a powerful channeler like Kanon to manifest in the physical world.
* HumansAreBastards: Remembers all too well how the ancestors of the humans of Ra Ciela basically invaded Sharlanoia(the current planet's original name) and drove out the Genoms to the point of being forced to hide inside the planet and as such bides his time in order someday reclaim the Genoms' homeland. The actions of Revelt and the Tenmon faction helps little in improving his view of them.
* HeroicSacrifice: He, Kanon and the many Genoms under his command managed to prevent Revelt and his faction from escaping Ra Ciela and dooming everyone else on the planet, at the cost of their lives by being converted into energy.
