7* Twilight's HeelFaceTurn in the first story, which in turn sets the stage for the rest of the series.
8** And for that matter, the way the UN-employed diplomat, Anthony Doyle, gets her to renounce Celestia - aside from calling out their hypocrisy, his one simple ArmorPiercingQuestion absolutely demolishes years of blind trust and loyalty.
9* Lyra managed to recruit several key ponies, including Fluttershy and even ''Discord'' by extension, into her rebellion and join forces with humanity to fight against Celestia and her conversion efforts. This alliance between man and pony results in several instances of CMOA for the good guys such as:
10** Developing the Thalmann Anti-Magic Generators, which allowed Earth to finally go on the offensive and take the fight to Equestria. Highlights of how useful they were include:
11*** Destroying the barrier surrounding Equestria and the lands/countries the ponies conquered, leaving them wide open to a human counterattack.
12*** Draining Luna of her magic so she could then be killed by a hailstorm of bullets during the Battle of Jerusalem, which turned the tide of the entire war in humanity's favor.
13*** Forcing Celestia into a six-year-long coma, which finally brought the war to a close.
14** Recruiting Fluttershy also had the side benefit of preventing the Elements of Harmony from being used on the human race, or for any purpose Celestia chose.
15* The ponies "nuked" Rome and Mecca with their Crystal Cannon superweapon in the hopes that seeing their most cherished holy cities and monuments getting destroyed would break the humans' spirits... '''AND IT FAILED'''. To their horror, humanity, [[ItsPersonal enraged over their loss]], [[NukeEm straight up nuked the Crystal Empire]] as payback, reducing the region to a nuclear wasteland, nearly wiping out the crystal ponies, and utterly demoralizing the Equestrians instead. Furthermore, this led to the Christians, Muslims, and Jews uniting as a single brotherhood to avenge the loss of their sacred sites and bring the wrath of God upon the Equestrians for trying to kill their faith.
16* ''Truth'': Twilight openly condemning Celestia for everything she did, and even calling her former mentor out on it right to her face. Gone is the naive, loyal student who took everything Celestia said as gospel; she has now grown into her own mare who knows better than to blindly follow somepony without question and start thinking for herself rather than constantly seek Celestia's approval at the expense of herself and others.
17* ''Useless'': The utter decimation of the Equestrian Freedom Fighters terrorist organization, carried out by the first coalition of human and pony soldiers formed after the war's end.
18* ''Rest'': Twilight successfully developing an antidote for ponification and curing every single human afflicted by it.
19* ''Warfare'': Upon realizing that ponykind had no hope of winning the war, General Valkyrie [[MilitaryCoup staged a coup]] to assassinate Celestia and take control of Canterlot in order to negotiate peace with mankind, and she would've succeeded if not for Celestia's alicorn biology saving her from the poison that otherwise would have killed her.
20** She also gets bonus points for [[DefiantToTheEnd contemptuously spitting in Celestia's face right before the latter executed her personally.]]

25* "Dedication": The chapter is ADayInTheLimelight for Carrot Top, who finds out that Derpy and Dinky have been aiding the resistance and, already having doubts about the war, immediately joins them.
26-->'''Carrot:''' You think I'm going to let you two go off and play rebel fighters without me? Come on. You two are my family. You're not going anywhere without me. Plus, I do think you are right. What Equestria is doing is wrong. I might not be a fighter, but I can cook. And an army is going to need somepony to help feed the hungry bellies if we're going to kick alicorn butt.
27* "Defection" shows that Fluttershy, for all that she can be a timid ShrinkingViolet, also has [[SilkHidingSteel the strongest convictions]]. After she told the rest of her now former friends that she was not supporting the war anymore, they tried to convince her that she was just confused, only for her to '''[[SuddenlyShouting roar]]''' in their faces that she knows exactly what she's doing.
28-->'''Fluttershy''': [[TheReasonYouSuckSpeech Every day I see the home that I once loved descend deeper and deeper into a self-righteous pit so deep ponies don't even know what's right or wrong anymore!]] No more... I've made my choice. '''I'm defecting'''.
29** When Rainbow Dash makes it clear that she won't allow her to leave, [[StandYourGround Flutters stands her ground]] even when Dash comes flying at her to force her to stay. But then [[BigDamnHeroes Discord appears]], freezes Dash mid-lunge, and then teleports himself, Fluttershy, and Angel Bunny away.
30*** Because of how close she and Dash were, it's safe to say Fluttershy knew her former friend wouldn't take too kindly to her defection, so she planned ahead for the chaos god to whisk her away when things got heated between them. Talk about CrazyPrepared.
31* "Dereliction" lets us see the final battle of the Wonderbolts in the Invasion of Equestria. It's brutal and tragic to watch multiple characters we've known throughout the show's history be vaporized one after another, but there's something brutally awe-inspiring about the human armada decimating the coastal defenses from beyond the range of any pony-built weapons.
32* Pony Joe gets a small one in "Revolution", when after Rainbow breaks some of what remains of his stock, he calmly puts her in a headlock, drags her out of his bar, and throws her into the street. All without raising his voice.
33-->'''Pony Joe''': Congratulations. You've officially been kicked out of every bar in Canterlot. Cheers, pal.
34* When the EFF launches an operation to steal a scroll containing the spell that allows a pony to ascend to Alicornhood, Twilight and her associates (both human and pony) easily thwart their efforts in one fell swoop. She even [[NoManShouldHaveThisPower destroys the scroll]] right in front of the lone survivor just to rub it in that the Equestria they're fighting for is gone forever.
35* The AprilFoolsDay chapter, "Excommunicated", is a crossover with ''VideoGame/{{XCOM}}''. Ponies and humans fighting together against the Ethereals, with the EFF taking the role of [=EXALT=] and ''Chimera Squad'' being an option for the future!
36* In "Decision", Discord arrives in Canterlot to tell Celestia she's being given one last chance to surrender the war. Celestia, of course, refuses to do so, in spite of Discord practically ''pleading'' with her to just give it up already, if only for the sake of her subjects. With that, he proceeds to dress her down with a TheReasonYouSuckSpeech and before leaving, gives her the mother of all {{Armor Piercing Question}}s.
37-->'''Discord:''' I've never told this to anyone, not even to Fluttershy. But learning about friendship made my life more than just one game after the next. Ever since that day, I've been happier than I've ever been on my own. Your ceaseless lecturing about friendship and harmony... was it all a lie?
38* The "Indignation" two-parter shows the day Celestia woke up from her coma and getting the mother of all BreakTheHaughty routines from Doctor Thalmann as she learns that not only did humanity win the war, but they and the ponies have made relative peace while she is viewed as yet another wannabe world dictator who almost no one likes anymore.
39* "Fated Retribution": This chapter being a crossover with ''Franchise/{{Tekken}}'' is naturally filled with awesome moments.
40** First we have Yoshimitsu saving Doctor Bosconovitch, Professor Thalmann and Moondancer from Twilight and the Royal Guards.
41** Then a pegasus royal guard charges in only for Alisa to defeat him with relative ease.
42** Afterwards Sergei Dragunov makes short work of several ponies by himself.
43** Next Heihachi Mishima brutally attacks Princess Celestia making her bleed from her nose and reveals he brought armies of human soldiers outfitted with prototypes of the Thalmann generators.
44** Finally Jin appears and joins his father in fighting off the Equestrian forces.

49* Throughout the story, Fluttershy, who has been captured after Discord gets killed, doesn't bother putting up with any of her former friends' attempts to convince her to use the Elements of Harmony and calls them out on their HolierThanThou attitudes, pointing out that they only have themselves to blame for their suffering.
50* "Naive Magic": While it's heartbreaking, the fact that Fluttershy is able to put two and two together by herself and come to the realization that everyone left behind in their original home dimension is dead now without the princesses around to move the sun and moon anymore is a pretty awesome moment for her. Even Twilight didn't start to consider it until Anthony Doyle had to get her to think about it ''fifteen years'' after the jump happened.
51* In "Friendly Dragon", Fluttershy helps Spike see that the other races left behind in their original home dimension are all dead without Celestia and Luna moving the sun and moon. He immediately defects on the spot and Fluttershy gives him information to find a resistance spy in Canterlot.
52* "Kindness Caves": Princess Celestia forces Fluttershy to see the tortured but still alive Martin. Now desperate, Fluttershy reluctantly agrees to use her Element for whatever Celestia has planned, which is a barrier-generating device called the Harmony Pylon that successfully activates when all six Elements activate. [[DarkestHour Princess Celestia has won and Fluttershy is surrounded by a populace who loathes and despises her]]... and then ''[[EldritchAbomination Harmony]] itself'', tired of all of Celestia's bullshit, makes a grand entrance, [[CatharsisFactor completely destroying whatever plans Celestia had in store]] and utterly ''terrifying her''.
53* "Divine Justice": Harmony delivers a FateWorseThanDeath to Celestia/Sunnyvale by [[TakenForGranite turning her into stone]], but [[AndIMustScream still able to see and hear everything around her]], and then sealing her in the center of the Earth, where she'll remain until the planet itself dies.
54* In the "Rejection" ending, the Elements of Harmony reject their bearers, and the spirit of Harmony itself takes Fluttershy and Martin out of Equestria and brings them both over to Lyra for safety.
55* In the "Operation: Freebird" ending, Spike's defection bears fruit in the form of a rescue operation to get Fluttershy and Martin out of Canterlot. Celestia tries to fight off the squadron to kill Fluttershy herself, but Spike pulls a BigDamnHeroes moment. While he dies in the process of fighting her, the young dragon did not go down without making sure Celestia suffered, tearing her wings up, burning her up to a near crisp, and gouging one of her eyes out. The humans then finish the job with [[MoreDakka massive amounts of firepower]].
56* In "Harmony's Chosen, Part 1", the Elements of Harmony choose Fluttershy as their sole wielder and turn her into a new alicorn (the Princess of Nature). She and the Elements then proceed to depower both Celestia and Twilight, deliver TheReasonYouSuckSpeech, and punch Rainbow Dash hard enough to break her nose and several of her teeth.
57** After Twilight orders General Valkyrie to arrest Fluttershy, the General immediately gets to work arresting the traitors, cuffing and subduing Twilight and the other former Bearers while deferring to Fluttershy as the new ruler of Equestria.
